Nintendo has always said it's better horizontally. Over the years, it seems that functional problems have been more commonly reported by people who store the Wii vertically.
I've never understood why it's so popular to position the Wii vertically. It's much more likely to get knocked over (even when using the stand), the cords of any GameCube controllers are in a less stable position, and it can get confusing trying to remember which way to insert the discs.

I have never set up a console vertically. The thought of it falling over is too scary to risk.

it gets better internet reception vertically. my wii is far enough from the router to just barely get full bars; if i leave it horizontal it's 3 bars, if i put it vertical it's 4.
