I guess now that I think about it, I usually don't complete "hard" games. There's: Zelda (though I never found that game to be particularly challenging) Zelda II Mega Man 9 Double Dragon 3: The Sacred Stones Mike Tyson's Punch-Out! The first two Turok games
Then there's games of questionable difficulty (tough, but not for a NES game imo): Mega Man 2 Faxanadu Crystalis The Guardian Legend
And of course, challenges: Super Mario 64 speed run, 25 minutes Super Mario Bros. speed run, 6 minutes 17 seconds
Also, I was looking through "tough NES games" articles to double check my list, and I found this screenshot: Maybe the similarities aren't that great, but when I saw the screenshot, I was definitely reminded of this one:
Super Smash Bros. Melee. Took me an entire Summer and a few cheat sites, but I did it!

Give me Everything or Nothing 007 at all! The last level of that game is insane even on operative difficulty (which is the only difficulty I've beaten so far)! You have to face a small army of bad guys and if you die, you havw to start the whole thing over!
F-Zero GX (all characters unlocked, beaten the game on extreme hard mode)
Wave Race: Blue Storm (unlocked everything 100%)
Eternal Darkness (4 consecutive playthroughs, unlocked everything, maxed out everything)
Resident Evil 4 (beaten Pro mode multiple times, maxed out 100%)
Chibi-Robo (100% collected)
Fire Emblem: Path of Radiance and Radiant Dawn (beaten with 100% characters, no deaths)
Donkey Kong Jungle Beat (100% platinum)
Wii Play (100% platinum)
Pikmin 1 & 2 (100%)
All 16 Zelda games (100%)
Metroid Prime 1 2 3 (beaten on hardest settings with 100% items collected)
Super Mario 64, Sunshine, and Galaxy (120 Stars, 120 Stars, 241 Stars)
Wario World (100%)
Paper Mario 1 2 3 (all levels maxed out, all items collected 100%)
The Last Ninja 1 2 3 (beaten 1 & 2 on VC, Last Ninja 3 beaten stage 1 then CRASH)
The Legend of the Mystical Ninja (SNES/ VC beaten with max equipment)
Mystical Ninja 1 & 2 on N64 (100% beaten with all collectibles)
Donkey Kong Country 1 2 3 (101%, 102%, 103%)
ActRaiser (maxed out all population and skills and beat the final boss)
Kid Icarus (maxed out everything in 2 consecutive playthroughs)
StarTropics I & II (100% beaten)
Super Smash Bros. (100% in SSB and Melee, 1 trophy and 10 stickers missing in Brawl)
... and maaany many more... heheh. I have no time to list em all

Viewtiful Joe was impossible to me... never beat that effing game
Bah, I ended up finishing it. It's very trial and error and there's definitly alot of challenge. But the second one makes the first look like a walk in the park. 'That' game was frusturating! I still finished it, but the last few bosses made me want to rip my hair out. overall though I found the first to be a more fun, memorable and enjoyable experience. I didn't care too much for the VJ2
Anyways the hardest game I've beaten would be F-Zero GX
Some other hard ones are: Castlevania Mega Man Zero (1-3) Everything else is considered easy.
Right now the hardest game I own is Castlevania III, although now that I'm using Alucard sometimes, rather than just Trevor like before, it's becoming managable.
Teenage Mutant Ninja Turtles on the NES The Tick on the SNES (this one for the seemingly neverending Night of a Million, Zillion Ninjas and the fact that my cart kept freezing when you get to Chairface.)

I don't suppose this really counts, but there was a particular moment in Pokémon HeartGold that took me at least five tries to get past: Whitney's Miltank. I'm sure I'd still be struggling if I didn't land at least two critical hits.
A Link to the Past was confusing and frustrating at times, and Kid Icarus? I can't get anywhere past level 3.
Don't get me wrong, I love this game to death! But some of the missions (Ghostly Galaxy Purple Coin mission anyone?) where just so dang hard. And it was way too long.
