Majora`s mask. That game is like bootcamp. If you can beat that, you can beat ANY zelda game.

With guides ?
Majora's Mask will kick your ass without guides--not in terms of lots of game over screens. More like "I don't have any idea where the hell I'm supposed to go and even if I did I wouldn't know how to get there". You could probably complete the main quest without a guide, but there are some things in that game that I found downright unreasonable. The whole 3-Day quest is proposterous--how a person could figure that whole thing out without a guide is beyond me. The requirements for getting certain bottles and heartpieces are outlandish as well. Beating the game at a bare minimum wouldn't be that hard, but getting all the masks? Without a guide? Damn near impossible.
I agree 100% on that, though I have to say, even though I've played through most of the Zelda games, the main quest is pretty hard to figure out where to go and how to get there by itself. Like, how am I supposed to know that I have to ram into the underwater signs to get into the pirates' hideout!?

I'd say the original Metroid or TMNT on the NES. Hard games, those ones.
The best strategy in the game: go up stairs and pause balls.
I've finished Fire Emblem: Radiant Dawn on hard mode without any deaths. Getting 242 stars in Super Mario Galaxy was a bit hard too. Can't really think of anything else right now...
another good one is metroid prime 2 on hypermode... yikes.
Still haven't played MP2:Echoes yet....Definitly will once i get the MP Trilogy for the Wii. For now I gotta say MP1 definitly was a huge pain in the ass during alot of areas. But that's mainly because you're always trying to figure out where in the hell you're supposed to go which can take forever. I found MP3 to be more linear and overall the better game, more like amazing because of the awesome Wii Remote IR Controls ect. But if I look back at MP1 and forget about the clunkier, less engaging and archiac dual analog controls....Than ya, it definitly had the better sound track, more memorable Boss battles(especially the last which was pretty creepy/epic) and who can forget that battle with Ridley, love that track! It was more true to Super Metroid and you just felt so alone in that game(because you were) and immersed into the amazing worlds, but the same could be said about MP3. Anyways when all said and done I found MP1 harder than MP3.
Anyhoo, I need to replay MP1 on the MP Trilogy, along with MP2 since they both have MP3's amazing control scheme.
Here's one you might not expect: Riven (the first sequel to Myst).
Riven was by far the hardest game out of the entire Myst series (and by far the best, in my mind). I made it all the way through without looking up a single hint, and I was even running it on a computer which, being a little behind on the required specs, made it all the more agonizing with the slowdown it underwent in certain areas.

Mega Man 2 was kinda tough, that is, if you don't know what weapons work best against what enemies. Other than that it is ridiculously easy when compared to other Mega Man games.

I always found Quick man to be a pain in the ass to beat with just the Pea Shooter...Why? Because he's Quick! Wood man can be tricky as well with his deadly falling leaves. And that Dragon in Wily's Castle had to of been the most intense Boss battle when I was a kid...And definitly scary and suprising when he showed up out of nowhere. Soon you were jumping for your life on tiny little platformers just to get to the end where you'd battle against him. One wrong move you were screwed. Having to stay on tiny little platforms in any game while jumping and dodging attacks always gets me freaked out and totaly intense

Probably Majoras Mask. I agree that some of the side quests were impossible (for me to figure out anyway) I think it takes a certain kind of brain to fully 'get' that game and unfortunatley I don't have one of those kind
