I would think that this game has some worth. It's limited edition, comes in a box different from other Wii games, and has an art book, so I think it's worth collecting. It differs from the original games with its Metroid Prime 3-style Wii Remote and Nunchuk controls, widescreen presentation, and the ability to take snapshots. Unfortunately, I heard that the GameCube version of the first Metroid Prime looks better than the Trilogy remake, but it's a small price to pay for an awesome collection. In other words, I do think it is worth collecting, but I'm not sure if it will ever cost a fortune on eBay.
Well it hasn't been out of print for that long and the price for it new ranges from $55-100 on Amazon and the used price goes from $55-87. If that doesn't say collectors item then I don't know what is.

That's sad as I've seen it around in two different states since it went off the grid and it solidly at those various spots sat at the MSRP of $49.99, but mind you Amazon is a ripoff bin of third party marketplace trolls who put out of control prices on stuff they think is valuable more than it really is hoping to con a sucker.
One of the few this gen out of print games I know that goes for too much is Tetris DS those idiots at Nintendo took out of print for some dumb reason since they advertised it still for a good year after it was 'done.' You can now aggravatingly find it used at Gamestop for $40, and I do believe it was a $30 game when it was among the living at retail, maybe less.

not entirely true. some beam effects had to be cut as a matter of necessity because of the wiimote, but nothing else was lost. the overall game looks much better.
here's a rundown of the differences- in addition to the widescreen, achievements, and wiimote support, you also get some bug correction to prevent glitches and sequence breaking. most of it is unnoticeable except for a revolving door in skytown, which was removed because it would knock you out of the map if you stood in its way. sound glitches that cut the bryyo and faahgra themes short were also corrected.
both gamecube games receive occasional texture upgrades and prime 1 has bloom lighting added in, since it was the only one without it. there are other miscellaneous effects added here and there, like seeing samus' reflection while rolling through an ice tunnel. the charge beam effects in prime 1 were frozen to one place on the screen and wouldn't have moved with the arm cannon once the wiimote scheme was implemented, so they were cut, but the other two games have every effect intact (prime 1 is also some missing water rippling effects, no idea why but they were beyond forgettable anyway).
some of the more heinous bosses from echoes were toned down in difficulty, although they're still very hard. then there's more mundane stuff like cutting "damn" out (really, nintendo?), fixing some plot holes in the logbooks, and moving the secret radio codes in corruption to a computer to make them easier to get at. that's everything i'm aware of.
overall it's a very good package. the metal box and art booklet it comes with are very nice and add a lot of charm to the whole thing. little sacrifices aside, i think all 3 games on the disc are the definitive versions and best their original releases by far. how valuable the set becomes over time depends a lot on whether nintendo releases the individual new play control versions of the first two games, since they're pretty much the exact same thing just on separate discs.
I loved those water ripple effects and ice beam effects on original Prime, so cutting them off is complete BS if you ask me. Also, the gamecube versions of Prime 1& 2 had a LOT better and stable controls. I always get tired after playing these with wiimote after a short while, a problem which never occured in GC games. Also GC controls allows me to run through stages at much higher speeds since my crosshair isn't waving around constantly. So if you ask me, the original games are more valuable than these Trilogy editions.

Yay for single-analog control? The GC versions are barely playable imo

i've got to assume you're playing on advanced, since (no offense) you'd have to have parkinson's in order to have a problem keeping the cursor in the dead zone otherwise. i used to have the same trouble, but the more you use IR aiming the more you'll want the dead zone tight and the more you'll like that sensitivity.
if you're not used to it yet, just switch to a lower setting. and if you already are on a lower setting, i really have to question how you're holding your wii remote...

I'll be able to keep the cursor in the dead zone easily, as i've owned a wii since 2006, but it's still irritating to play this comparing to GC control scheme. It just takes too much concentration and all kinds of blueberries.
People will always have different preferences for control schemes, but the Wii controls feel much more natural and comfortable to me... to the point that I would refuse to play Metroid Prime any other way. Guess it's nice to have the option of buying GameCube versions though, for people who strongly prefer traditional controls.
As for being valuable, games rarely to out to be good financial investments... but if you consider personal enjoyment to be valuable then Metroid Prime Trilogy is a must buy.
