I do so by series. All the Mario games I have are on the first page listed by row for the consoles they appeared on (NES, SNES, N64) then I have games of the same series in rows or columns depending on what fits best. Or if they aren't in a series, then just grouped together by the console they appear on.
its fun to arrange your games exactly as you want them to appear. of course there's no real reason for doing so other than for appearances sake though.

I do Wiiware first, organized by how much I play them. Then comes virtual console, organized so that the newer systems come before the older ones. Imports always appear last in their particular console group, and any games that are part of a series are grouped with that series. Nintengamerftw likes things to be organized .
On the wii menu there are all the channels and apps and stuff + metroid preview channel and things like that and all the VC and WiiWare games + demos are on the SD card menu

I put mine on an SD card and organize them by Wiiware on one page, N64 on the second, NES on the first two rows at the top of the first two rows on the third page, SNES on the third row, and the rest is random.

My main menu is all the non-game apps and games I've downloaded for review/first impressions until I've decided whether or not they're "keepers" at which point they go to the SD card.
The top row is the most used apps: Wii Shop and Nintendo Channel.
The SD card is all alpha (except with regards to franchises which I keep grouped together regardless of sequel names). I used to separate them by VC, WiiWare, but there's too many ReBirth and franchise titles there and I didn't like the arbitrary nature of that arrangement. Alpha is neutral and means I can find a game easily. Given I've got 5 pages of PAL games and 7 of Japanese ones trying to group according to VC/WiiWare/Genre would be too difficult to think about.
I'd love some kind of iTunes-style interface or ability to sort games automatically though!

I have no memory on my Wii (all used up for Wii games/channels save data), so there's nothing on my Wii Menu except for the 6 in-built channels.
All the Wii channels are on the first page of my SD Card menu. (11 channels, 1 spot is free)
The second page is empty, but is used as a placeholder for new games I download.
Pages 3,4,5,6 are WiiWare games (pages 3,4,5 are full) Of course they're sorted by Final Fantasy games (FFCC King&Darklord, R1&R2), Monkey Island chapters, LostWinds chapters, Art Style series, Games made by Nintendo, Games that can be played online (mostly on the top), Games that support Miis, , Hudson games, other developers games. Page 7 is empty. (placeholder)
Page 8 and 9 is SNES. Page 10 is empty. (placeholder)
Page 11 and 12 is NES. Page 13 is empty. (placeholder)
Page 14 has all my Sega games (Master System and Mega Drive)
Page 15 has the games that are left over: 2 N64 and 2 C64 games.

On the Main Menu first page i have the "other" channels in this order after the disc channel -- (row1) Mario Kart Channel, Weather, News, (row 2) HBC, Internet, Ninty Channel, Shop. Row 3 has recently-downloaded/currently-playing games (presently Nyx, Excitebike (Wiiware) & Castlevania ReBirth). Page 2 is for VCA titles, alphabetically (only 4 so far -- NinjaGaiden, Rygar, Space Harrier, Solomon's Key). Last column of last page of the main menu (to keep out of the way since i rarelyt use them) is Mii Channel, Check Mii Out and Photo Channel.
On the SD, page 1 and 2 are WiiWare by alpha (almost full). Page 3 is Mario games (old-new), starting with Mario Bros & Wrecking Crew. Page 4 (Ninty franchises) is DK games (DK 1-3, DKC 1-3), both VC Metroids and 2 Zeldas (ALttP and Majora). Page 4-6 are assorted Ninty console games by alpha, starting with NES, then SNES, then N64 (some space left on page 6). Page 7 is Genesis by alpha (10 games) and Page 8 is SMS and TG16 (just 6 games total).
Probably going to reorganize soon and do some franchise based pages (eg, Castlevania 1-3, Super Star Wars games). I have often lost myself for long periods "playing" with my channel organization!
Originally, I had the channels at the back, with the games in the front ordered by generation. However, it got frustrating trying to prioritize the N64 games so I could access them better.
Now, I have the channels in front, and pages 2-4 are sorted by system (page 2 is NES, Page 3 is SNES, page 4 is N64). All games are ordered by priority. All other systems go up front, since I only have one TG16, one Genesis, and one SMS game. WiiWare goes there too, except Drift Mania. It goes with NES, since it's a remake of Super Off Road.
Virtual Console First, arranged by series, with all Nintendo published games appearing before the single game I have that isn't published by Nintendo, starting with Mario. Then I have WiiWare, arranged in the same manner, but I only have 3 of those. Then all the other things.
