Majora's Mask is at the top of my list for 3D Zelda games. Oracle of Ages for handhelds, and possibly overall for the overhead view 2D games. I'm not sure if it's better than LttP, because I've played OoA once and LttP many times. Zelda II is probably my favorite of all the 2D games.
I can't figure out why anyone would rate Twilight Princess so highly unless it was one of the first Zelda games they played. It's not a bad game but it didn't take long to bore me. The dungeons are pretty good and sufficiently challenging (though not so much the bosses). There's really no excuse for the bland empty over-world, fairly weak soundtrack, abundance of nearly useless weapons & tools, and lack of side quests.
Again it's not a bad game but when you've played every Zelda before it...

Not sure where the others fit in because I haven't played Spirit Tracks, The Oracle/Ages games it's been so long, and Minish Cap I only played for about an hour or so. Some may wonder why I rate Zelda II so highly but that's because it's really challenging, there are lot's of secrets, actually having RPG elements is awesome, there are multiple towns (inhabited by humans), you can play it somewhat out of order but it takes some serious skill, being able to jump with a button rather than an action command is the only way to go.
@Jebby: i've played Zelda, Zelda II, ALttP, Link's Awakening, Oracle of Ages, Ocarina, Majora, Wind Waker, Four Swords, and Twilight Princess, and i still say TP is my second favorite. i actually thought it had one of the best scores of the series. i loved the style and thought the world and story were beautiful. i thought the puzzles were some of the best and most imaginative in the series. i thought the items were awesome (gale boomerang... twin clawshots... HAWKEYE.... BOMB ARROWS!). the wolf sections were fun and mixed things up. i loved the sword techniques and thought the parts where you learn them with the old hero were insanely cool. i enjoyed the side quests. i loved the little minigame parts of it like the part where you fly as the creature, or where you float down the river. i like the new characters like the girl with the afro and the creepy guy with the chickens. all in all it didn't quite have the magic of WW for me, which is why it's second on my list, but it felt like the pinnacle of Zelda. they didn't do anything particularly new, sure, but they weren't trying to. right now, they're doing something new. with TP, they wanted to take one last stab at the traditional Zelda formula and this time PERFECT it. and they succeeded. that's why i enjoyed it so much.
so for the topic at hand, WW is my FAVORITE Zelda, but TP seems to me the BEST Zelda.

The last 2 I didn't enjoy so much, mainly because ALttP's fighting gameplay was a bit harsh at times and Majora's Mask had a terrible system in telling the player where and HOW to go to a place. MM has the best story and characters imo, but my least favorite game mechanics.
Twilight Princess was my favorite. After beating it and trying to play Phantom Hourglass, i find that Im absolutely tired to the Zelda franchise, Im taking a VERY long break from Zelda games.

My favorite Zelda game is A Link to the Past. Tied for 2nd are Wind Waker and Majora's Mask. I loved WW's visuals, audio, and overall feel, and MM has so much put into it, plus it's so unique.

And I have no desire to play Twilight Princess for some reason....it's probably the dull lifeless grey and brown color scheme and the fact that it tries too hard to be like OOT and lacks originality. Anyways, my least favorite Zelda game though would have to be Wind Waker. Don't get me wrong I loved the Art Direction and graphics, but i couldn't stand the music for the most part and the sailing was just dreadfully boring.
Phantom Hour Glass was pretty damn good, the touch screen controls were amazing at times and added alot to the experience...Yet the dungeons were alittle bland, but the touch screen controls made up for it.
I still actually need to play Minish Cap, it looks fantastic. Yet I'm skipping OOS and OOA...They're capcom zelda games...And I don't care for 4 swords.
