It seems weird for Nintendo to not announce a big game via a Direct or E3, so to me my money is on a 3rd part and Level 5 have their show around the same time. I'm going with a new Yo-Kai Watch game.
Looks like there could be a few Nintendo reveals in April.
Dragon Quest has been hinted. Historically, main series Dragon Quest has all but once appeared on the newest console with the highest installed base in Japan. Right now, that's still the Wii U, but PS3/4 is probably more likely. 3DS has a good shot too, as Japan has four or five DQ games out for 3DS already and DQ9 on DS was the most successful DQ ever.
Would fit with the "next to Mario" line too, as few things move hardware in Japan as well as Dragon Quest.
Level-5 has a couple things in the pipeline too. Yokai Watch 3 and Fantasy Life 2, for sure. Maybe more, who knows.

What you'd assume: Zelda, Metroid, Pokemon
But it could be a bit more literal: Luigi, Peach, Yoshi, Bowser
That's a fun way of thinking about it. Perhaps a cross platform Luigi's Mansion game. That'd be awesome

And with the comment in the link in the OP it says, "Dropping even a single hint feels too scary" That sure sounds like it could be hinting at Luigi's Mansion.
Hrmm IGN is reporting on this as well. Wonder what it could be. Perhaps the AAA game being ported over? Or is this separate? Hopefully a new direct will be coming soon.
The thing is that it hints at both Nintendo systems. So will we be getting a portable Pokken to go with the Pocket Monsters monicker, along with the apparently obvious Wii U version? It could only be playable in New 3DS, giving the new system a "boost".
I will comment in this thread, never being able to find it again.
