I have only beaten two of them, so I would say Fusion. I got Super Metroid years ago but haven't played it because I lack a CC Pro. And there is no way I am playing through that game with a GC controller. Haven't gotten any of the Prime titles because I'm not a huge fan of first person games, but I may give them a shot if we get GameCube games on VC. And I'm dying to play Zero Mission because I loved Fusion so much.
My top three would be Metroid Prime, Super Metroid and Metroid Fusion (Zero Mission is awesome too), but I don't know what order to put them in. I like them all so much, it's hard to decide. I really disliked the single player of Metroid Prime Hunters.

Metroid Prime Hunters is only good if you don't go into it expecting a Metroid game (and even then likely only in a "by the standards of a 2006 handheld title" sort of way). It's basically the alternate reality where people's fears for Prime 1 were actually realized and it was just an FPS with random Metroid things in it.

Well if you guys are talking about me I really never got into the metroid series (and since my wii is broke and I really don't want to buy another I can't play the other 3d ones) when all the other 2d ones get on the 3ds, I might end up getting them.
It is easily Metroid Prime Hunters. The single player's use of the ship as a hub for accessing the territories of the Alimbic Cluster opens up the adventure to plenty of completion routes, more so than the rest of the series, that can impact how the hunters reappear and the strategy used by the player. Combining that with bot matches, Metroid Prime Hunters has the most replay value and I've been enjoying the experience for more than 1,350 hours, my longest playtime of all time. Atmospherically, I feel the game is second to none and has an incredible togetherness in its environment designs, backstory, enemy presence and soundtrack. Considering Samus' perspective, the perspective of the other hunters, the bioforms and machines in the cluster, and the short bits of information provided in scans and lore, Metroid Prime Hunters is very ambiguous and provides room for tons of interpretation throughout the experience. It's the first game that really immersed my own imagination into the experience, and remains the game that has done so the most even after more than 6 years spent with the title. Metroid Prime Hunters' Mission File 79109 keeps throwing new experiences at me, exciting me when it comes to starting each run (116+ completions), and I continually find myself coming away from the game with something I like about it or have a new take on a portion of the game's material.
