my 2 favorite Nintendo controllers are the GCN controller and the Wii U pro controller, despite not having analog triggers like the GCN controller you really can't deny the comfort of the pro controller~
for Sony its the original Dualshock and the DS2, DS3 was good but the triggers were a bit iffy, haven't got my hands on the DS4 yet though
for Microsoft even tho I no longer have a 360 that controller used to be my favorite one produced by them (despite having a terrible D-pad >.>), until the XBONE came out, my friend has one and I must say the controller is really comfortable!
My favorite, the Dual Shock 4 (and this is coming from someone who never really like any of the previous Dual Shocks), it’s light but still has some heft to it, the ergonomics are awesome, and just about everything feels right (only complaint being the placement of the options and share button is somewhat awkward, but since you use for about it 5 seconds during every gaming sessions, who cares…..). Even the center touchpad is awesome in it’s feedback.
Honorable mention goes to the SNES and Xbox 360 controllers........the SNES controller, although somewhat small by today’s standards, still feels awesome and is fully functional, and the Xbox 360 controller, almost perfection outside of that crap D-pad.
Ebay and occasionally a Japanese online gamestore. They're expensive and usually not sold separately since it was a limited edition gamecube console release. They also did release a Red Gundam char wavebird.
I think the Xbox 360 controller is probably the most comfortable. The Wii U Pro Controller feels really good too though. And of course, the GameCube controller is quite nice as well.

My actual favourite would have to be the GamePad... All the buttons feel nice and it's just the right size and weight, and of course the off screen TV play is stunning. Honestly there's nothing I have wrong with that controller, everything on it is just right, and it's just so cool to use the touchscreen.
I liked the virtual boy just because it was so comfortable! i also heard the 2ds is comfortable as ever. but out of all probably the GameCube controller besides its button placement, its comfortable and fits the hands nice.
This is just plain loo - small, buttons lock-up all the times, and they even didn't have the decency to give you select and start buttons, instead you have to press analogs. And it's for the low-low price of 40-50 pounds/dollars/euro
For me 360 controller and Gamepad. D-pad on 360 is not that bad and it's more comfortable to hold than slippy and small PS3 triggers and analogs (it feels more like for kids, because of how small it is).
