Mutant Mudds. While some think the story has some sort of simple charm that channels Nintendo, it comes off as completely unoriginal & uninspiring to me.
It's a kid shooting mud monsters with a water gun. Seems to me like they quit thinking after 5 minutes (certainly doesn't channel the same kind of creativity of a plumber jumping on turtles, while using magical mushrooms & flowers, all to save the kingdom from a giant fire breathing mutant turtle).
Uh.. Doesn't it have to be highly rated for it's story in the first place to be overrated?
Because I don't remember anyone praising it for it's story... also, inb4 anyone says OoT.
Pokemon Black and White. Many people raved about how good the story was, but I didn't agree. It certainly wasn't terrible, but a lot more could have been done with it - it raised a lot of interesting questions along the way, most of which were never resolved.

I can barely remember DQIX's story, so I'd say it wasn't that good, but I don't think it was ever overrated as it wasn't really praised much...

Depends. For what it is and the time it was made and for a GAMEBOY GAME, they did an unquestionably great job but it's not exactly gonna be compared to the best stories ever told with a similar theme.
Every RE game. Too obvious an example but yeah. I'm more interested in helicopter pilot Mike's story than anything.
I wanna say FFVI but only sometimes the story is really overrated. At times it actually really is that good.
Final Fantasy VIII and X and especially XIII's stories however are always overrated.
Deadly Premonition. I'm sorry, I could not care less about this game's story. It bored me to tears for hours, it's so boring. I'm so bored.
Assassin's Creed 1. I really liked this game's story when it first came out but it's recently become obvious that the sequels make this game completely worthless.
I guess Kingdom Hearts and Resident Evil games, but they were never highly regarded in the first place.
Generally speaking, people don't tend to remember stories in games that aren't very strong, so they generally don't get too highly regarded in the first place.

It focuses too much on the story, which weakened the appeal for me.

I thought so too. I remember with all the Pokemon games I have played they had little story line and I enjoyed that. But after I played Black, I really was disapointed with the story line, because I was hoping for more.

I played the game recently and actually started to notice where there are some good ideas and impressive moments. I still say much of the story isn't that impressive compared to FF4 and even FF3 and FF5, though. With that said, some of the bigger parts that people always go on about aren't as good as they say, like the opera scene. I still can't believe people still go on about that when the play scene in FF9 at the very beginning of the game managed to outdo it in pretty much every way.
These win every time. Any amount of praise for FFVIII's story is too much, it really was just a mess pretty much the whole way through. FFX wasn't that bad, in fact it had some genuinely good ideas and a great ending, but overall it had shakey excecution, and I'm not just talking about the voice acting.

I meant to include positive examples in favor of FFVI, but I forgot everyone's names. Maybe it's best if I just be vague: The part about a certain character's wife, the history of the two brothers, the story of the spellsword girl, and the part about the old man were all very good parts of the story, and the over all story has some good ideas here and there, too.
