Well, the vast majority of my favorite games have been sequels, but The Legend of Zelda: Majora's Mask is my favorite of them all.

I was going to type up a list of honorable mentions, but then I realized it was going to run at least 30 deep and stopped.

HeartGold/SoulSilver A bit of a stretch, but still the best
For actual sequel though, I'd say MMBN 6 Falzar/Gregar of MMSF3 Black Ace/Red Joker. And for the record, I liked the RPG Mega Man titles. I kinda want more SF. There was also MMZ 3, and maybe Lunar Knights, but no one considers it a sequel to Boktai.

If you're talking about a proper sequel game though, then I'd have to go with Metroid Prime 3: Corruption. [de](followed quite closely by The Legend of Zelda: Twilight Princess)[/del] It simply had everything you could want in a sequel: an epic story, bringing classic villains back from the dead, fights against characters you had deemed "friends", a reason to find all the secrets, improved powers/gameplay, and shiny, new graphics. I love that game.

paper mario ttyd fixed everything wrong with the original (and that wasn't much) and added alot of good thins, exactly what a good sequal should do.

Off the top of my head, either Super Mario Galaxy 2 or Red Steel 2.

I would say... Mario Land 2. Such a huge improvement.

Kingdom Hearts II - Kept the charm of the original, yet dared to be darker & slightly more edgy. Also, Organization XIII is pure bad@ss.
