I agree with @Geonjaha about Zelda II and @Chrono_Cross on Rhythm paradise. @Chrono_Cross I'm very surprised to see Super Mario sunshine on your list. I thought you loved that game.
Another game ruined by difficulty is Infinite space, the worst RPG I've played. The difficulty and learning curves were awful! It didn't help that it tried so hard to explain how to play the game yet still failed at that. I also got to a point where it was literally impossible to progress unless I started over due to a terrible design flaw.
I do but the camera angles made everything unnecessarily harder. Also, blue coins.
Metroid Prime 2 isn't that difficult. >.>

Eh...I guess...though after playing it the first time, the only part that gave me a hard time was Boosty. (and the Wii version for some odd reason made Grapple a tad bit more difficult)

While I wouldn't say the game is ruined (in fact, it's my favorite eShop game), but the final boss(es) in the Denpa Men were incredibly difficult. Rook & Queen weren't too bad, but King was incredibly difficult. He has a extremely high defense, high offense, heals HP after each turn, gets two consecutive turns a round, and once he releases his "limiter", all his stats skyrocket. He can kill your entire team in two hits with his limiter released, and since he gets two consecutive turns a round, well you can figure out the rest (also, you have to fight both Rook & Queen right beforehand, without getting the chance to save, heal, ect, meaning you'll probably be low in supplies as well).
This isn't necessarily a problem unique to Denpa Men though, as many JRPGs have cheap final bosses (Suikoden Tierkries' "The One King" comes to mind, as he has a one hit kill attack he employs in his final form).

I actually like how difficult F-Zero GX is. It makes you feel very accomplished when you actually beat a mission! It took me about a year, but I did actually beat all the missions.. But not on the harder difficulties. That would be torture!
Gauntlet. I have this cartridge. It's one of the few unbeaten games I have in my NES collection. Is this game really that difficult or am I just crazy?
Pretty sure Gauntlet doesn't have an ending. The game loops after so many levels.
A game too hard? Nah. VVVVVV is my favorite 3DS game so far. Zelda II is my favorite Zelda game. I beat I Wanna Be The Guy. Difficulty just makes me feel all the more powerful mastering it.

That's weird. I didn't sense a difficulty spike at all in Radiant Historia. Maybe you're not using the right strategy?
It's pretty easy to be under leveled for that fight, since most of the enemies you face before it all had pretty annoying attacks, and the jump in stats between the last area is higher than all the previous ones, atleast it seemed like that to me anyways, and it might cause you to try and bypass the enemies, so it's not hard to be under leveled for that fight.

The NES version does indeed have an ending. We were also never able to reach it back in the day, despite many many multiple-hour play sesssions spent be my friend and I.

It took me about 5 or 6 years before I finally earned 100% in the game and unlocked EVERYTHING. I like how it was one of those games that you could come back to every month or so and try to unlock something else. It was hella hard, but rarely did it feel unfair to me. You would only lose because you weren't good enough or you made a mistake.
I thought Rayman Origins was awesome till about 3/4 of the way to the end where it just became too hard to be fun for me anymore. Donkey Kong Country Returns is the only platformer in the modern era, imo, that found the perfect balance of crazy difficulty and "just one more try" addictiveness. Rayman eventually loses the later, where DKCR does not.
Mega Man Zero 1-3. They're great games gameplay-wise, but the difficulty is beyond frustrating. It's punishing mechanics don't help in that regard.
