Well... since it's video games in general, it would have to be Uncharted 3: Drake's Deception (I guess). It really felt like a movie to me throughout the whole experience (which is something I've never felt before) and it was AMAZING.

9 Hours, 9 Persons, 9 Doors had pretty much the most cohesive story of any game I've ever played. Yeah, it may not be a game, but it's pretty darn amazing.
TWEWY is also a personal favorite of mine, as well as Persona 3. I also liked Max Paine a lot. Considering when it came out, it was pretty groundbreaking.
As much as it pains me to say this... Nier deserves a mention as well.
I'll also give a mention to Mass Effect 1 and 2. Both of those had incredible stories. As for 3... that game had a lot of story problems outside of its ending.

Metroid Prime 1's story is probably my fave. Now that's non-direct story telling!

But yeah, Mother 3 for me. Kinda blew me away, even after I heard some of the early fan-translation reviews. The use of animation for a GBA game (well, sprites but how animated they could be...) was incredible and the story the themes and how much I cared about everything that happened. Not enough can ever be said about Mother 3.

Basically this. And if I had to choose which one had the most refined storyline overall, I'd have to go with the original.
So Metal Gear Solid it is.
Yeah, the first one is by far the best. I would have loved to be amazed by it if I had the chance to play it when it got released. Though even playing it for the first time last year, I was still blown away.

Mario. The story in each game is more original and unexpected then the last!

I had the bemefit of never playing a story-focused game that was any good before the Metal Gear Solid games. Needless to say, my mind was pretty blown. Was almost gonna list it myself, actually.
