I think Metal Gear Solid 1 was a great story. And the soundtrack is amazing.

Metroid Prime Hunters has my favorite videogame story. While not seeming like much on the surface, the full depth of the story came when I dug into how the lore applies to the environments, music, hunters and even enemy placement/presence. It is the most intertwined game I have experienced.

Well... since it's video games in general, it would have to be Uncharted 3: Drake's Deception (I guess). It really felt like a movie to me throughout the whole experience (which is something I've never felt before) and it was AMAZING.
