I know too many 3DS vs XL topics exist so.. umm.. let's just say I want to transfer between two 3DS's only
now what I would like to do is keep my original 3DS as my portable gaming device with only eShop games on it, and the new one will be my gaming device at home. The thing is that I would like to move my stats from the old one to the new, is this possible or if I do a system transfer I can only move everything as one piece?
i.e can I keep the eshop account associated with the old system? but move only the activity log to the new system?
no you can not. everything gets transferred when you do a system transfer and the data on the source system (the 3DS you are transferring from) gets wiped afterwards.

You can link multiple consoles' eShop accounts to Club Nintendo, although I'm fairly sure not simultaneously. You can transfer digital game save files across 3DS consoles by copying the files on the SD card. However, digital copies of games that you have purchased on the 3DS (and thus your eShop account and credentials) cannot be transferred from one system to another without doing a full system transfer.
Club Nintendo does not allow you to have a game you purchased once on multiple 3DSes. You are required to have purchased every game once for every console.
My SD Card with the game on it is just as physical as your cartridge with the game on it.
I love Nintendo, that's why I criticize them so harshly.

I hope Nintendo improves the eshop service with some flexibility like having a unified account for all your eshop titles, if you buy it once then you get 1 license and you get to choose which system you want it to be on.. won't happen though..

It's far too easily exploitable. What you're asking for is a system like Steam. Do you really want to have to connect to the internet every time you want to play your games?
