This morning i was switching between cranes and this somehow triggered a small vibration and one badge fell over the edge! I'll be switching cranes a lot

Yup! There's a few catchers where you can easily do that, and a few where switching rapidly will make badges inch-over after maybe a half-hour of button mashing.
Watch out for the Super Mario Maker catcher with the bob-omb on top of a stack of SMW enemies, that only can occasionally drop.
The ?-boxes from Mario Kart 8 are also very prone to dropping.
Don't forget you can tap the rabbit to reset the badges, and potentially get another free badge out of it.

Unfortunately, I don't think you can get rid of the original app. You could move it way off to the side so you never see it. Or you could place the original app in a folder that you don't open often. That's pretty much all your options. I have a "Not Often Used" folder, and obviously, I put the apps that I don't use much in there, maybe you could do the same thing with the eshop app?
I just moved all those icons to the far right where I will never see them. I doubt I will ever buy enough games to reach all the way down there, so I`m good.
I only got 1 free play today with the practice catcher, and I used it on a Game Boy. I already had gotten everything I wanted in the other catchers, so I just grabbed the GB just in case I`d use it for my GB/C folder in the future. I probably never will though. I am using delicious food badges instead.
Seems NA is getting way cooler badges than EU so far. I picked up a ? block from the nes mario set to use for my NES folder. Managed to get some replacement icons for the different apps, from the splatoon theme. But all i really want is icons that replaces my apps, and some cool stuff to put on my folders. Can't wait for the Zelda themes so i can put a triforce on my Zelda folder.
I thought EU got the same badges NA did, but the app launched a few days after NA so they're just getting the badges a few days later from NA. Tell me if I am wrong.
BTW, it was awesome that the bunny referenced Gremlins today, despite how old the movie is. I wonder how many kids today have no idea what it is.
I had one free play today, and managed to get the cat playing with a ball. Been doing the crane trick a lot, and though I've gotten some things to shift, I've never had anything fall over the edge.
Oh, and I finally figured out how you're awarded free plays from the practice machine (not talking about the bonus badges). You have to get 10 practice badges to earn a free play, and the badges you collect from previous days will add up until you hit 10.
When I started today's practice catcher, I noticed it said "8 Practice Badges" at the bottom, even though the machine only had 6 in it. After I was done, I got 3 practice badges. It added that 3 to the 8 to get 11, I was awarded a free play, and have "1 Practice Badge" left. That's when I realized the 8 wasn't the number of practice badges in the machine, it's the number I had built up yesterday.

@Freelance: No idea, so far we got Splatoon, Mario, and alot of Animal Crossing, with some smaller games getting badges. Haven't seen anything cool like the tiny gameboy and the likes so far.
Also how the hell do people get the "free" badges by nudging them down holes, i can spend 20 minutes flipping cranes without any results. I had one free badge by accident yesterday swapping through the new cranes, and one somehow flew down a hole. But thats it so far. Most crane setups seems to have that one badge that lands so it blocks anything else from having a chance to get in the hole.
Today was a really good day! The practice catcher is super easy. I got enough practice badges for two free plays, and I got a super bonus badge as well!

I got 3 free plays total today. Wanted to get Bowser but I didn't manage to unblock the holes so I failed. I used that bomb machine instead and got a mega P-Block, a Dry Bones, and 3 Dry Bone piles.

I just got the Dry Bone piles as it was my first go with the bomb and I messed it up.
The machine with the huge assortment of SMW blocks seems like a very good target for the crane trick. I never got anything to fall, but man did it sway a lot.
