I noticed this as well. These are the software that updated on mine:

It seems like Virtual Console and 3D Classics got updated, although Alleyway didn't have an update for me. Not sure what Pokédex 3D has to do with it, though. I updated Pokédex 3D using the software itself, and nothing was new.
Nintendo havent stated any changes in these updates, and so far no one can see any difference. There's speculation that it may be for minor bug fixes or necessary updates because of the 3DS updates - but no one knows for sure, and they're definately nothing to get excited about.

I also got one for Qix. It seems to be so many games that I'm going to assume it has nothing to do with the individual games in most cases — probably more to do with some minor tinkering in how the games run on the 3DS (especially since SMB was the only one they bothered informing us about, and it was also the only one with any apparent upgrades).
maybe bug fixes - months ago my 3DS would lock-up when opening up Let's Golf! 3D + Blaster Master: Enemy Below - couldn't play them whatsoever - a few weeks ago they became playable

...Wow... As you know, every day you get a new pokemon on pokedex 3d. The update, adds a pause button to it. However, there was a problem. The update, if applied to every pokemon, would unlock them. So the developers made it only update what pokemon you already have.
Oh, and if you update pokedex 3d, Via pokedex 3d (tap on the button in top right, scroll down, press "update") It would have told you "you need to do this update every time you get a new pokemon"
All of the NES games are listed as updated. Aside from SMB I did not notice any change
Do they have their full instruction manuals now? I know that's part of the update, and I can't confirm that because, despite leaving my 3DS in Sleep Mode all night where I get WiFi, none of the 9 had any part downloaded.
