If you were lazy enough to not read the article, then here's the list:
1. Modernize the menus 2. Fix the damn Water Temple 3. Increase the framerate, smooth out the animations 4. Fix and finish the sidequests, then add more 5. Give us the Bomber’s Notebook! 6. Greater rewards for greater tasks 7. Add more hidden areas 8. One more collect-a-thon for good measure 9. The extra content from the 64DD version 10. Include a second quest!
What is so bad with the menus? And what is wrong with the water temple?

Read the article and you'll see exactly why.
I suppose radial menus could be added as an option, but I can`t imagine it would take a lot of effort switch equipment when you can just touch it... Also, the article says nothing about what is wrong with the water temple, just that it was difficult for many people. Is that explained sufficiently?

On the improve frame rate statement, Nintendo said that when it was not in 3D, some of the games would look jagged.

You know
I'm just like, I just, I know, it's bad
But I'm just like
Can I just like, hang off the back of your horse
And can you go a little faster?!
#4 is the one I agree with the most. The world of Ocarina of Time was pretty vast, but also pretty empty. I needed more to do--well, wanted more to do.

Ravage, the Water Temple of OoT has gone down as one of THE hardest temples EVER in the Zelda series. Even Eiji Aonuma apologized for its difficulty, mainly with the switching of the iron boots.
It may well be the hardest; to some. Also, many Zelda dungeons are fairly easy in the first case.

Well they said they'll be making some changes to gameplay to add motion controls in, its still gonna be the same I mean. But small changes, like...I'm hoping that motion will be used to control the Bombchus, since they were a pain to deal with at times, lol.

Keep it PG-13-ish.
I have not played the original, so boy am i in for a treat. This makes me happy I missed out on some N64 games, because now I will be able to play them and experience them as brand new.
Actually, Navi's enthusiastic interjections could be limited to the bottom screen, without pausing play on the upper screen and thereby leaving it optional to stop and read her latest statement of the obvious.
Also, I want to see the ghosts in the forest temple in 3D.

It really isn't as tough as its reputation. I remember the game came out when I was 10 and yeah, the Water Temple was tough, but it's not impossible. You just have to explore everything. There aren't any places you can use a key wrong an get trapped forever or anything. I don't want the Water Temple "dumbed down" just because it's notoriously tough. Just make the iron boots easier to equip, and everything will be fine. If anything, make it tougher. That's right, I said it: make the Water Temple even harder. It's a remake, not a cliffsnotes version of the original.
The bit about the Water Temple has nothing to do with its difficulty in the gaming sense; Aonuma was referring to the agonizing tedium of going through the inventory screen every time you wanted to change boots, an action often required several times in the same room. The remake will be able to address that by having the inventory screen easily accessible on the bottom screen, with presumably a quick tap on the boots to switch them, or something of that nature.
It wasn't too difficult, it was too awkward and repetitive due to control limitations.
