Depends on the game. In Pikmin 3, I used the Wii Remote + nunchuck. In Wind Waker HD, I use the gamepad. In Super Mario 3D World, I used the pro controller.
But in general, I guess the pro controller would be my favorite since I also use it a bunch for PC games such as Super Meat Boy and Castle Crashers.
Pro controller all day. It feels so good in me hands, I often sit and just hold it with the Wii U off, just holding it because it feels good. Perfect hand shape ftw.
The gamepad isn't really comfortable like the Pro controller is, and other than Nintendoland I haven't seen a game that really has a point to using it instead of a Pro Controller. Wii Remote's still best for Racing games, Rail Shooter games, Zelda, and anything that requires a pointer, but the Pro Controller is best for everything else. I'm not saying the Gamepad is a bad controller, Nintendo just hasn't used it right yet.
Glad I stumbled on this as I was in two minds if I should pick up a pro controller or not when I buy my Wii U on monday. Im super excited about getting it. Think I will pick one up for now and maybe think about getting another at a later point as Im hoping to play with both the kids on some of the games at some point.
