I think there's a button in iTunes that can convert iTunes files into AAC format, which I believe is the format used on the 3DS. I could be wrong though.
I really can't see myself using the sound player on this for anything but messing around. I've got a 32 gig iTouch with a ton of battery life...plus I like to blast my music, and the 3DS has irritating volume restrictions.

Pretty much this. If I find a song on youtube that I like, I'll use that site (or another one, multiple sites do the same thing) to convert it into an MP3 for my iTunes collection.

I used my DSi Sound as religiously as someone would for an iPod.
I'll keep using my DSi for DSi Sound/DSiWare and a few DS games until May, when I retire it to my shelf.
