I liked Super Paper Mario more; the humour was quite brilliant and it actually had a decent plot; plus I can't get the Flipside music out of my head. Although it's a got a few RPG elements bolted on it's still basically a platformer deep down, and a great one at that. NSMBW is perhaps a little bit more hardcore and more fun with multiple players though.
I was disappointed with both also. I'd say NSMBW though. If it was against Paper Mario 64 though it have no chance and the answer would be Paper Mario.

I'd go for Paper Mario 2, but yes - you are right.
I dunno....you know super paper mario to me, was more shallow than the other ones....and the different style was...meh.. but I still enjoyed it and a sequel could be possible and be more refined.
New super mario bros. Wii is defiantly more fun with multiple players...so yeah both are great =P

I liked them both really...NSMBWii was pretty much a time machine for me. XD SPM had a lot of humor and randomness, good story. (and some freaky flower boss. o_0)

Keep it PG-13-ish.
NSMBWii is a "funner" game when in multiplayer and it has a TON of re-playability value.
SPM is a "fuller" game, longer, and a 1-player gem. Like Bell said, it's very random and full of humor. Probably the best story in a Mario game this side of SMRPG.
What Sean said. You can't really compare to completely different games.

Super Paper Mario easily. The music was brilliant, the quirky humour was great, loved the characters and funky plot, it was totaly fun and the art style was fantastic. But, it was too heavy on the text, the transition to 3D can get annoying at times since you keep thinking you've missed something, and a few levels are alittle bland, and there are some tedious moments for sure.
NSMBWii...Alot of you know how i feel about this game. I felt like I've played it all before with the DS version. Creativity? Zero, Music? mediocre for the most part, challenge? Not really. It's a good game don't get me wrong, but it's a lazy effort and in no way compares to SMB1,2,3 and World, since each of those games were so different and a big step up from the last.
But again, NSMBWii has amazing controls, and i really liked some of the motion controls as well, not to mention the Koopa kids are back, the level design in alot of the later levels are very clever and the best yet compared to any Mario game. But the crazy amount of 1-ups and power ups the game gives you ruins the challenge and intesity ect ect. ...Super Paper Mario was a much better experience to me. But ya wanna know what 2D Platformer beats both?
