I personally love the new developer trend of virtual downloads of 2D retro sequels and remakes, like Mega Man, the Konami Rebirth series, the upcoming Sonic 4, etc. If I had to pick a series to give facelifts or sequels to, I'd love some of the following possibilities: new 2D Ninja Gaiden, a new 2D Earthworm Jim, 2D Metroid, or heck, why not updates of stagnant or mostly forgotten RPG series (such as Breath of Fire)? So what about you guys?
Dear Sega and Nintendo: a Sonichu game would totally rock, make it happen! Backloggery
I'd love a new Dragon Quest like FFIV: The After Years.... or a Mana game...

They could do a great remake of Alex Kidd. It's perfect since I can't see them actually making a retail version... since we haven't seen Alex since early in the genesis years.
I think I'm good right now. A remake of Secret of Mana or Seiken Densetsu 3 with improved AI would be nice, but it'll probably never happen. How about some more RTSes, like remakes of Command & Conquer or Warcraft II with pointer control? Or maybe a remake of Fire Emblem Gaiden or Super Famicom Wars, or even Albert Oddessey, except in english? How I wish...
A remake of Pokemon Stadium would be nice. Add in some new features and online support. Castlevania: Symphony of the Night is a no brainer. And throw in a remake of Streets of Rage.

I like what Taito did with their arcade games (Rainbow Islands excepted - where oh where is the arcade game or at least the PC Engine port?), so more of that would be excellent. The list would be as long as my arm, so I won't bother. I'd rather some pretty rehashes of good stuff than lacklustre original games that attempt to recapture the magic and fail.
A 2D sprite based Legend of Zelda would be no 1 on my wish list, would also like to see a new wiiware Chuck Rock, Chu Chu Rocket and Phantasy Star(turn based).
I would like to see sequels to Crystalis and The Guardian Legend. Neither of these games ever had a sequel, so I would actually like to see an 8-bit sequel or current-gen sequel to either of these games. Wizards & Warriors IV would be great, too.

How about an 8-bit Super Smash Bros.?
Crystalis is a game I forgot all about. So good, and way more than a Zelda clone. I'm surprised it hasn't shwon up on VC. A remake with new music and visuals, or a sequel would rock.
