After I download extra content will I see that story if I play the game over? Just seems out of place to selectively start a story and jump in.
The game seems more of a rehash of the original game.
I think I would rather wait for the original. Anyway it does bring back nice memories.

It does seem like a rehash doesn't it? Every notable scene in The After Years has already been seen in the original Final Fantasy IV. They even have characters remembering scenes from the original game and noting how its happening again.

As for the question, each chapter focuses on a particular character. Although you may feel like you're jumping in half way through a story, its only when you play most of them that you can work out the actual chronological order in the events that happen (helped by crossover scenes in which the character you're playing as sees another character and if you play that other character, you get a better understanding of whats going on from their perspective). I think it would have been good if you could have played through the whole game in chronological order even if you jump around a lot between different parties.

Edgey, Gumshoe, Godot, Sissel, Larry, then Mia, Franziska, Maggie, Kay and Lynne.

I'm throwing my money at the screen but nothing happens!

I have mixed feeling about this game. It's more of a movie. Blah blah this happens, kill a few monsters, level up and end that chapter. I never get to roam around as in FF 2. I don't think I'll continue this game. It would be best to play the original.

No. You don't get to play freely - you just follow where the story takes you and you're given a limited area to explore - it is after all 300 points a chapter. Its not so bad, its a good story.
