I think it'd be really cool if it was like a half man, half pig hybrid that dresses sharp and has cool hair. Like, red hair or something. Being angry would help.
If that wouldn't work very well, I'd also settle for Captain Falcon.
Since theres no Master Sword in this one, I don't think Ganondorf will be in it. Maybe a Past or a New Villain will show up. (That dosen't look like a Pig )maybe Tingle should be the Villain for this one

Aonuma said it takes place before Ocarina of Time. Isn't Ocarina when Ganon first makes his appearance? If so, he is essentially confirmed as not being the main villain, though it'd be super cool to see him as a normal boss along the way or as Protoman-like rival who pops up from time to time.
Vaati (or Captain Falcon) would make the most sense, if it's not someone new. I'd really love to see Vaati in the main series, though a new villain would of course be welcome, too.
Or maybe Thunderbird and Shadow Link will join forces again. Who knows. I'm personally placing my bet on Vaati. He'd fit in well with the art style.
I don't see the problem with hoping Ganon doesn't return, anyway. I mean, goodness gracious, how many games does he need to be in? He's already been the villain in at least five games. I would think after that many failures the forces of evil would begin to question his leadership.
I saw someone mention Majora as the bad guy on another website, that would be awesome.

I haven't played Majora through to the end. Would there be a chronology problem with Majora since this is a pre-Ocarina game?
Majora's Mask takes place in an alternate dimension, no? I always thought of it as a one-off like Link's Awakening and not strictly a part of the "main" story, if you can even call it that.
EDIT: I forgot to point out that Majora's Mask takes place directly after Ocarina, so I suppose it would conflict chronologically if Majora was being a jerk all over again.
That's what I meant. I know it's in an alternate dimension, but that dimension does not open up to Link until after Ocarina. And if we are to even consider Majora as a possible villain (wasn't my idea), we have to consider it chronologically in relation to Ocarina because Nintendo has already specifically used Ocarina as a time reference.
Complications like this make it better as a one-off adventure like you say. Or, if it were used again, I would think a sequel would make for less headache, if that's possible (not sure how it ends).
Granted, I don't understand or care enough about the time line to say this definitively, but from what little I know, I think the only returning villain that would make sense would be Vaati. It would be cool to see him in 3D (and specifically in this art style -- imagine all his cool monster forms). They could even show him passing the torch to Ganondorf after his defeat, which would make me all kinds of happy.
The fact that Termina is an alternate reality is the biggest obstacle but Majora was said to be a separate entity in ancient times who plagued Termina. Skyward Sword has already introduced a new realm and I'm not sure if they've explicitly said Hyrule is the land below...
...they could make it work but I do think Vaati is more likely.

The Skull Kid is probably my all time favorite Zelda villain, probably because he has the most interesting emotional/psychological back-story. Zant would have been my favorite, but his ending fight was so unbelievably lame that I lost pretty much all respect for him. I never found Vaati to be particularly compelling, but since he's so under-developed and under-used, I can see a lot of potential for him in this next Zelda game.
