I used to have my games in categories with original WiiWare titles first and then VCA grouped by system. Then I started putting the arcade games second and included WiiWare remakes, ports and console-based sequels.
This was okay, but now that I'm on the 3rd and 4th pages on the PAL/JPN systems moving stuff around became a chore, so I just went with a straight alphabetical; ignoring whether it's VC, VCA or WiiWare. On the Japanese side I use the English name if the game was released overseas called something else (Liquid Kids or Altered Beast, for example).
My disc games are only separated by region and then alpha within those (this does mean having to remember Japanese names if the game title is written in kanji, though).
I have WiiWare games first (2 pages), then a "Mario" page (Wrecking Crew, Mario Bros, SMB1-3, SMWorld, SMRPG, SM64), then a Donkey Kong/Metroid/Zelda page, then the rest of my VC games seperated by system (Nintendo consoles first, then Sega, then the rest). I'm always fiddling with the arrangement though.
EDIT: That's all on the SD. The only stuff i keep on the main menu are the usual channels (incl Internet, Kart & Homebrew) and sometimes one or two games that i recently downloaded or am currently playing (right now, the new Adventure Island and MM9).
Disc games are essentially alpha, except for franchises (Mario, Zelda, Star Wars) grouped together.
yeah, i keep my "games" on my SD card, Wiiware has a page, sorted by type (FFs in a row etc) and my VCs are in rows by system, since i don't have a lot of VC because i still have my old systems (I can play Yoshi's Island whenever I wants)
WiiWare on the first two pages (plus Internetchannel), followed by: N64, SNES, NES, Mega Drive (Genesis), PC Engine. No Master System, C64, NeoGeo though. everything stuffed on a 8 Gig SD Card
Virtual Console is on the first 2 pages in order of amount of points then in alphabetical order. Then Wiiware Games (for 2 pages) in order of points then in alphabetical order and internet channel and Nintendo channel etc. on the last page in alphabetical order.
I put them the order they were released (VC and WiiWare and Channels seperately.) On my DSi I put the apps before the games (in the order they were released) then the games in that same fashion.
I have all the Channels on the wii menu and the big game (aprox. 300 blocks) I play the most, at the moment is Bit.trip Beat. Then I have all my games on the SD menu, page 1 games I'm playing constantly (plenty of wholes on this one), page 2 platformers, page 3 arcade games and shooters, page 4 RPGs and thinking games. Also, in all the categories the VC games are at the top and the WW games take the bottom.

Everything is stored on my SD card in pretty much the same way as they were placed when every moved over after the SD update.
My Wii Menu has the 3 greats: Super Mario Bros., The Legend of Zelda and Metroid. Then my wife's favourite games: Final Fantasy: My Life as a King and Helix.

The first page on the wii is all the channels (mii channel, nintendo channel, shop channel, etc), the second page is the VC/WiiWare games I play most (Bubble Bobble Plus, Battle Lode Runner, Majoras Mask, Secret of Mana, River City Ransom, maybe a few others). Then on the SD card I have the rest of my games in no particular order.
The best strategy in the game: go up stairs and pause balls.
i don't. :3 i should probably get around to doing that eventually, but i kinda know where everything is, so i don't want to mess that up.

I keep my favorites near the first and last pages with games on them. That way I don't forget to go back and finish games like DKC 3 and SMB3. Although, I usually scatter the games in no specific order. However, WiiWare games are always last for some reason...Guess it's the block count.
On the Wii I try to sprinkle the pages with different genre games and so on. This can be difficult as I mostly have 2D platformers. On the SD card I've haven't found out how to sort them, they just seem to place themselves randomly. Not an isuue really.
Well, I feel a bit stupid. I've been trying to figure out how to move around the channels but the only way I could figure it out was the order they were either add to the Wii memory or the order I moved them from the Wii memory to the SD card. When I found this thread and saw all the complicated ordering I realized there had to be a better way.
I played around a little last night and realized that on the Wii menu or on the SD menu you can actually "pick up" the channel by using the A+B buttons. I think I was trying to move them from the Channel Setting area in Wii tools and settings. In that area you can only move, copy and erase things from the Wii memory and SD card you can't actually "reorder".
Well, now that I've figured that out (and feel a little bit stupid in the process), I've alphabetically order the channels on my SD card. I don't have enough channels on the Wii menu anymore to bother reordering them. This may be subject to change though now that I know how to do it.
After the SD Card storage thing came out, I downloaded all my Wiiware and VC games onto a card. It took ages. So far I've alphabetised the Wiiware but nothing else. I realised that if I download anything new I'd have to shift everything around so I don't think I'll bother now. Lol, I'm a lazy git too so...
