I have been wondering myself for quite a while now which to get my N64 games on. My Wii Virtual Console, or my Wii U Virtual Console. I have my Wii U connected to my 1080p HDTV, while my Wii is connected to my 480p (widescreen/flatscreen/progressive scan) SDTV. Or I guess the 480p TV would be called a EDTV. I have my SDTV/EDTV to play non-HD consoles on like my PS1/2 and Gamecube/Wii. I've been wanting to get Super Mario 64 for some time on the N64, but I don't know which to get it for. It would make more sense to get it on my Wii, since it would look great on a SD/EDTV as oppose to an HDTV. However my friend suggests I get it on my Wii U as it would then have customizable controls, save states, and convenience of it being on a newer console.
On my Wii I'd probably use my Gamecube controller to play them, while my Wii U I would use my Pro Controller. I'm also planning on playing Paper Mario 64 sometime soon, and I already have it on my Wii. From the title screen and demoplay it looks fantastic on the EDTV. I hear the Wii U N64 VC games look decent on HDTV, though makes them darker and is still being upscaled. Then I hear things about input lag that the Wii didn't have with it's N64 VC games. If Wii U is the way to go, then I'd feel like I should re-buy Paper Mario 64 to play on the Wii U with it's VC benefits like savestates and control binding. But then it'd look blurrier, and upscaled. I know some of this is personal preference, but I'd like to know what everyone else thinks. Old games like these look better on older TVs, but is the Wii U's added benefits worth the upscaling?
So what should I do? Get and play N64 games on my Wii U through my HDTV, or Wii through my EDTV?

If you want the convenience of playing on your Game Pad, get the Wii U version.
If you don't mind SD graphics on your TV, and have the right Wii controller, the Wii Virtual Console has a way bigger library.
The GameCube controller is perfect for most (not all) N64 games, for Mario 64 in particular is extremely comfortable, however, you can get used to other controllers as well. I don't see much benefit in changing the button configuration or even save states for this game. They're perfect as they are and the game is very easy to beat.
Haven't downloaded any N64 on WiiU precisely for what you said about them being darker, but Nes games had the same problem and they don't look too bad at all on my TV. However, on WiiU the games will be played in their native resolution and there will be black borders, unless your TV allows to change the display configuration (in my case, when it's in Full mode the black borders appear, but if I change them to Just it looks full screen). It's a matter of taste if you want them in Full Screen or not.
There's also the option of buying it on the Wii Shop of the WiiU, at least you'll have it in the newest console and registered in your account.

I don't think I care much about playing games through the Game Pad screen myself. I have several controller types for the Wii, primarily including GameCube controllers and a Classic Controller Pro. N64 games are SD resolution. So it seems like it would make more sense playing them on my Wii through my SDTV, which would look right at home. Rather than having my Wii U upscale it to 1080p for my HDTV, becoming blurry and such.

Yea, I have gamecube and Classic Controller Pro for my Wii as options. I've been reading around and been hearing all this stuff how N64 games on the Wii U are much darker than they are on the Wii or original N64. As well as input lag noticed by most people. Not all, but most. I do however have some NES, SNES, GBA, and DS games on the Wii U and those are fine for me. But that's because those are 2d sprite games, while these N64 games are rendered polygons. I don't mind black borders too much with my HDTV, as my gaming SDTV is smaller. N64 games were made for smaller televisions, and not with massive HDTV's in mind. The reason I wouldn't want to buy them through the Wii Mode of Wii U is becuase they would still be going through my HDTV. With my actual Wii, they would run through my SDTV which would show them perfectly. Being older SD games after all.
I think the Classic Controller Pro can also be used on the WiiU. I don't know about the input lag, but there's a video on youtube comparing Mario 64 on N64 vs Wii vs WiiU and the WiiU version definitely looks and sounds the worst. Emulation problems seems to be only on Nes and N64 games. Snes, GBA and DS are all fine.
Yeah, if you want the better image the best option may be the older tv. But on HDTV looks amazing too, I play my Wii on a Plasma screen and I love how it looks, except being a Plasma is not good to have those black borders so I play full screen and it's great too.
But you already bought Paper Mario on Wii so it's probably better to keep buying them there and if you change your mind in the future you can do the transfer later. If you don't care much about the gamepad the only real benefit would be having the games registered in your account, even if they are on Wii mode.
