To promote creativity and innovation, I think that Nintendo's top IP's should change genres with each other and see what comes out. For example, Donkey Kong could get the Adventure genre to become a DK Adventure game, and Metroid could get the racing game genre.
Let's think of some neat combinations of Nintendo-friendly IP's and genres:
Sonic + RPG = Sonic RPG: Son of Robotnik Metroid + Space Flight = Metroid: Space Defender Donkey Kong + Action-Adventure (using Zelda's gameplay) = Donkey Kong Quest Pikmin + Programming = Pikmin Breeder Mario + Real-time Strategy = Koopa Wars Zelda + FPS = Legend of Zelda: Shiek's Quest
Now Zelda + Roguelike would be interesting. Playing the first game I still think a random dungeon could be implemented in a 2d zelda game with a lot of work.
I would like to see a racing Metroid game, or even a Star Fox type Metroid, where you fly the ship through different planets, destroying space pirates and metroids. I would like to see a Kirby RPG, where Kirby's transformations are basically like summons.
Zelda + rhythm game = The Legend of Zelda: Saturday Night Tingle Disco Fever Metroid + fighting game = Metroid: Half-naked Samus Clone Brawler Mario + sandbox creation game = Pipecraft Pokémon + kart-racing game + dating sim = Pokémon Battle and Chase: Gardevoir's First Date Fire Emblem + survival horror = Pyrohazard Hill 2: Path of Eternal Darkness

There can only be one, like in that foreign movie where there could only be one, and in the end there is only one dude left, because that was the point.

Metroid + Sandbox + Detective = Metroid: Bounty Hunter I would like to see Samus Aran do some actual Bounty Hunting. She would track wanted criminals across space and different planets using detective skills. I think it would play out like Where in the World is Carmen San Diego?, only in space.
Anyways, seriously, I'd love to see a Kirby RPG. Kirby Quest in Mass Attack was fun but if it was more refined and not played as an extra game (fun either way), I can see it working. Game obviously took cues from Final Fantasy in the way it was laid out.
Kirby's Epic Yarn reminded me of Paper Mario and I think if there were to be another Epic Yarn, that they turn it into an RPG. Kirby is a very versatile character.
Metroid could also work as an RPG too. And I don't mean just turn-based either.
