What game properties, whether they be a single game from the NES library to an upcoming Wii U title, does Nintendo have the exclusive rights to publish?
The only ones they don't are third party games. First and second party games are theirs.
Not always for example Rare who were 2nd party kept the rights to Banjo Kazooie, Conkers Bad Fur Day etc but at the same time Nintendo still owns the rights to Eternal Darkness.

Nintendo never owned Rare, they owned 49% of their shares, Rare had made a deal with Nintendo. Everything Rare created remained their property, even after the deal ended.
