I just got my "Wii U" today (new)! I haven't turned it on because I want to study for my quizzes/tests tomorrow beforehand, but I have a question. Is it OK if I hook my "Wii" up to a different TV and my "Wii U" to a different TV across the house and transfer the files? Thank you.

Turn it on as soon as possible cos you've got a big-donkey system update waiting for you!
Yes, you can do that, but you'll be walking back and forth to swap the sd card around during the transfer.
I would suggest giving yourself plenty of time to deal with your WiiU tomorrow, the set up, update, and Wii transfer will take a while to do.

But what happens if all my stuff is on my "Wii System Memory" and not an SD Card?

So many people have been talking about this update, it wasnt that big for me! - just a couple of minutes. Ok, maybe thats because I never went online with the Wii U - I think I had to update it about three times (when I put in a new Wii U game for the first time, but even that wasnt really long)

If you launch a current game, a recent Wii U OS version would be on disc as well. And I think the newly shipped Wii U units gradually get updated OS versions.
Why cant some files save data be copied over? My sister's AC:CF, my Sonic 1, and M&SATOWG save file save be copied to SD card.
You do not need to transfer anything to the SD card, though you may save some time in doing so. Anything stored in the internal memory of your Wii will be transferred to the Wii mode in your new Wii U (including games with save data that cannot be copied, such as Animal Crossing: City Folk/Let's Go The City, Super Smash Bros. Brawl etc.). Once the process is complete, you can simply remove the SD card from your Wii console and use it with your Wii U.
Don't worry. Everything will be transferred over. The only things that will be missing are the channels that utilised the WiiConnect24 feature of the original Wii console (such as the News/Weather/Nintendo Channels, Everybody Votes, Mii Contest etc.).

Wii save data that cannot be copied is because pretty much every game with online content disallowed save data copying, I believe as a way to deter hacking of online play. This applied even for games like Samurai Warriors 3, where online play was only with friends and a small part of the game. Thankfully as you've discovered the transfer picks that data up, but annoyingly you won't be able to back it up from Wii mode either. No clue what happens to these Wii saves in a Wii U to Wii U transfer, but I'd hope Nintendo wouldn't have forgotten that!
