Nah, I doubt Naughty Dog would be making it.....
ND games are more about slowly dragging objects around for a helpless AI companion between forced walking sequences or awkwardly climbing on walls between spurts of generic cover shooting gameplay.
Also, on a side note, I really like the idea of regional variant Pokémon that they've introduced recently...when they introduce new Pokémon, they can be a bit hit and miss - but making alternative forms of existing, popular Pokémon was a really great idea and one that I hope to see more of! ..I'm just imagining spotting a snowy region on the horizon - meandering my way over there - and encountering an Arctic Pikachu or something! ..having multiple 'regions' in one map, with different Poké-variants to find here and there, each with different looks/abilities/behaviours, would be pretty sweet!
..but I realise that I'm starting to get waaaaay too carried away now - I'm well-and-truly aboard the hype train, but I mustn't allow myself to get too hyped, too early! (..especially when it's based on little more than hopes and dreams!)
@Octane Still have that in my queue! Despite disdaining ND game design, I'm still oddly hooked on Uncharted....and I can't pass up anything with Claudia Black in a leading role.

@NaviAndMii Now that you mentioned regional forms. I wonder how they are implementing Alolan forms in the next game. As I mentioned before, they've never removed any Pokémon or form. Maybe they'll just turn it into a Shellos situation or something where the two forms co-exist in same region. The name Alolan form wouldn't apply at that point, though.
I guess they could also skip them for now and require you to get them in Sun/Moon and transfer them through Pokémon Bank. They always have Pokémon that can't be obtained. It might be a good way for them to keep 3DS games relevant until they make them available again in later game.
Eh... I'm not a fan of paining BoTW with a Pokemon colored pallate and adding a battle system then calling it a day. Nonlinear systems for Gyms would be nice, but just wandering around vast lands doesn't sound like a good idea. The more open it is, the harder it'll be to make trainer battles feel natural. There's always been a "path" like quality to the games that needs to stay. I could see something like Monster Hunter's zones work.
I'd like positioning to work in somehow. Playing Darkest Dungeon reminded me how neat I'd be to order my team of Pokemon in a simular way, with four nonactive reserves, one support Pokemon and one battling Pokemon. There'd be "close" and "far" positions to ballance, with slower Pokemon being harder to "push" or "pull".

@Late Yeah, a part of me would like to see a Pokémon game with every existing Pokémon available out in the wild - but the other part of me quite likes the idea of having certain Pokémon that are unique to certain games (excl. transfers) ..there'd be an extra incentive to buy ports of older Pokémon games on a 'Switch Virtual Console' (to fill your Bank up!) for one - and it'd be a nice little bonus for players who have been loyally collecting, transferring and trading all these years ..although, if they did want to include them, I guess that they could always have something like the a Pokémon Safari again perhaps??
@NaviAndMii Oh it would definitely be a hybrid, one where movesets, types, levels, natures and all that still play an important role. Also no direct control, only you would give commands in real time once their cool-down has completed and you still have PP (for moves). Commands could be customised but would be stuff like "keep your distance" or "be defensive" or "attempt to flank", etc.
It would just make the battles a bit more dynamic with less back and forth and even give those with type advantages a chance in battle if the right strategies are used like keeping distances or attacking at the right times, etc. Also to swap Pokemon you'd have to makes sure your Pokemon is no more than a certain distance to prevent "revolving door of Pokemon".
