I found the Sega Saturn controller ideal. Six face buttons gave it arcade appeal, but it also had shoulder buttons. The shape of the controller and the feel and responsiveness of the buttons was very ergonomic as well.
The Dreamcast controller's VMU was really great too. Too bad it wasn't used that well in most games, though.
I loved the N64 controller because you could change the positions of your hands for different configurations in games. That,and the fact it was the easiest controller to wrap the cord around.
I'd go with the SNES controller because of the button layout, the shoulder buttons, which were unheard of at the time and the fact that unlike NES contollers, there were no sharp corners on it.
I like my black Gamecube controller. I've been using the same one forever. The Classic Controller Pro would be if there was no cord involved. I just hate the fact that it must be connected to the wiimote.

I do like the Wii Remote, it's nice to hold and feels comfortable to use. But this depends on the game your playing, otherwise the design feels like it's tearing your hand to pieces (mainly the ones that need you to swing a lot).
The classic controller pro is very nice to use and feels a lot like a Xbox 360 controller in some ways. The Gamecube controller is nice and comfortable, but I've moved on from dual analog controllers and using the control stick to move your cursor (for example, Metroid Prime) is a pain in the .
Forced motion waggling aside, I like the Wiimote most of all. I love the fact that your hands aren't stuck in a fixed position. It's also true brilliance how you can turn it horizontally to mimic a NES-style of play for 2D games.
