My favorite is the Super Famicom controller, I actually ordered one so I can use it on my SNES, it's better than the SNES' controller, the d-pad isn't as stiff, and you gotta love the colorful A B Y X buttons.
It all depends on the game and system for me. If I am playing a fighting game like SFIV than I like the madcatz Street FIghter controllers they are very similar to the 6 button genesis controller that I grew up on playing these games.
If I am playing a VC game I like to use the CC for SNES, and Genesis games but for NES games I like to play with the Wii Controller sideways. Classic remake games like Mario Kart Wii or NBA Jam I use the CC more cause once again its similar to the controllers I played the originals with. Shooters like RE4 the Nunchuck and Wii Remoter control type is a must have.
If I had to choose just one controller though it would have to be the Wii remote cause its so versatal. With the CC hookup and the Nunchuck not to mention the MK Wheel attachment, its basically several controllers in one.
My least favorite is Playstation controllers but thats because the feel flimsy to me like I can snap them in half if I tried. They just dont feel as durable to me as the 360 or Wii controllers.

The WaveBird is clearly superior when compared to all other controls. That includes you, Mr. Xbox 360.

Yeah, sucks that there's no rumble, and I own a WaveBird as well.
There was an off-brand WaveBird that could use rumble. The reason Nintendo didn't include rumble was because of battery draining issues, something you will notice while playing Halo for 8+ hours.

Well, I have a confession, I didn't always know about Nintendo and thought that Sony were the only games company, which is why I had a PS1 and PS2 before I got my Wii. My favourite controller is the Dualshock 2, also known as the PS2 controller. One reason is that on the X button, in some games, how high your character jumps depends on how hard you press the X button(Example: Shadow The Hedgehog). I didn't like the incredibly short wires though, so I got myself some wireless ones!
SNES controller. Going to try and track down a Super Famicom Classic Controller The Gamecube controller is pretty good for Zelda and Mario Kart games though.

The GameCube controller (WaveBird, too). Even though it's not my favorite to use for Super NES Virtual Console games, it's great for almost every other game it's compatible with.
