Me? i can't stand the levels where the screen is moving without you and there's platforms you have to jump on. you have to be precise or you die. this is more present in older games like Sonic the hedgehog for the game gear. etc etc.

The silent RPG protagonist
Not much of a role to play if you do nothing but stay quiet with the occasional yes or no option here and there.
I dunno, I think it can be great when done right. Even though they both had silent protagonists, both Suikoden V and Persona 4 did a fantastic job of giving the players a degree of choice in the proceedings and making them (you) feel like well-rounded characters that belonged in those worlds.
the generic LotR look of virtually every western fantasy game.
Also leaps of faith, and getting attacked by off-screen enemies in platformers. The only thing that slightly upset me about Mutant Mudds was that it relied on both of those in the later areas.

Fetch quests in the Zelda series, they feel tacked on to artificially lengthen the games. The ones in Ocarina of Time, specifically the one that required you to run to the Lost Woods in under 3 minutes or whatever the limit was, felt totally pointless. It's not like there was really any sort of obstacle to prevent you from making it under the time limit, Hyrule Field was pretty empty. And don't even get me started on the Wind Waker's Triforce seeking. Ugh!

I know what you mean TBH it started bothering me when I played Fable 2 I realized that Silent protagonists don't have much of a role in stories since it's the allies and every NPC that do all the talking and advance the story forward, the main protagonist is just a moving robot you command with a controller and nothing more. I hate how apparently the protagonist is supposed to be you even though he/she has their own looks/friends/towns I feel like it's contradictory since you're supposed to be playing their role yet they want the protagonist to be you. Maybe I'm just giving it too much thought.

Three things
1. Turning optional missions into required missions because of laziness (looking at you Saint's Row 3)
2. I kinda understand why even now most "choices" in games don't actually matter, even in games where they should. I just hate when some tiny thing you did forever ago ruins something unrelated later in the game.
3. Any game with a worth mentioning story where they stretch a 10 hour story into 30 hours with padding and stuff you don't care about and distractions (looking at you Skyward Sword)
Discovering which one of your teammates is the main bad guy.
In just about every game where this has happened to me, it has been the guy who both looks and sounds evil from the first level. For example: Wesker in Resident Evil 1.
EDIT: That and the typical "The [insert civilization here] is being destroyed by [insert enemy here] and YOU are the ONLY ONE who can STOP THEM.
