If it wasn't for the crappy D-Pad, I would say the 360 controller, however, with that in the mind, I'll have to throw in another vote for the Gamecube controller. Really great design.
The Gamecube controller also has a crappy d-pad and if you have big hands it is much too small. That is the problem Nintendo stuff is primarily designed for Japan. (Average hand size is far smaller / Average house size is also far smaller with thin walls).

GameCube, no contest. The asymmetrical face button layout was perfectly designed, the shape was fitting for many hand sizes, and the shoulder buttons didn't stand out like LEGO parts. Only the Z button was a bit awkward.

Didn't mean to imply that. The controller itself is too small. The dpad is also too small (And absolutely terrible). If they weren't so expensive I would have one of those Hori Digital Controllers. For playing e.g Megaman X4. (But an NTSC-J Saturn and the Saturn version of X4 is less than that controller and the best version so that will what I will get at some point or another).
I would rather have separate controllers for 2D and 3D and a fight stick.

Yeah, I suppose. Mainly I wanted to say that the placement of it is horribly awkward. I always prefer analogue stick symmetry for console controllers. Maybe the D pad would be okay if it were clicky like on handhelds, but no console controllers are like that.
The DualShock 4 and Genesis 6 button controller get my vote with the Gamecube controller not far behind. I've always really liked the DualShock controllers but Sony have really outdone themselves with the DS4, it feels absolutely perfect for my hands. The Wii U gamepad is actually quite comfortable too but I prefer using the Pro controller.
The Wii U Pro Controller is my favorite modern traditional controller. Perfect weight, perfect shape, it's excellent. It's like the used the already-good 360 controller as a model and fixed everything that was wrong with it.
There's always that one guy who says exactly what I'm going to say before it even pops up in my mind.
