And yeah, some scenes and situational camera angles look like they were made with 3D in mind, makes me wonder if they decided to take out the 3D effect late in the development of the games.
The only times I notice any slow down is when I turn the 3D on or when the game does that "divided screen, showing both pokemon at the same time" thing.

i got mine 13 hours in because i trained my pokemons and started taking serious the pokemon hunt, lol
I've noticed it slows down the most when the backgrounds are detailed/have a lot of white (like in the Frost Cave). If the pixels are displaying more (i.e. white, so all three colors are lit up), it seems to use more power and thus slow down...
...that and the side-by-side splitscreen view slows down sometimes.
Yeah it slows down occasionally, especially when it's in the doubleframe showing both of the pokemon in battle. I notice it when i'm battling gym leaders....
The slowdown only happens for certain battles for me. If there's alot going in the background of the battle (example: the trees are blowing, grass is moving and the sky is moving) then it slows down when I have it on 3D. BUT.. if I'm in a battle, put it on Max 3D, and the background of the battle is just buildings are some water then there is no slowdown for me.
And you guys should really go to Glittering Cave and put it on Max 3D with your 3DS being charged... ITS BEAUTFIUL
Sometimes there is even slowdown with 3D off. Generally it seems to happen with my Butterfree in a battle, when the camera shows the two side by side. Again, it doesn't really impact gameplay, but it kind of sucks you out of the moment.
I almost never have the 3D on and have noticed this too. It tends to happen most often if there are one or more pokemon on screen with constant bouncing/jumping/flying animations. Rather disappointing really...
The chug of frame rate is crazy at times in battle, even with the 3D off.
Then again, this is the greatest game and it has so much awesome in it that I'm surprised the 3DS doesn't just explode. I mean, seriously, a honeycomb fly? Trainer PR videos? (I miss the interviews from one of the previous games)
I noticed the slowdown a lot as well but I love the very subtle 3D in parts of the game. The thing that worries me the most is the alarming rate of battery drain
I've been wondering if there's a bit of slow down without the 3D too. It happens occasionally but it's not that bad (anyone notice it?)
I tend to get it rarely when it does the double close up of pokemon during battles. My guess is we will see perhaps a patch to fix the issue at least for the non 3D slowdown because its not like its particularly rendering a lot when it slows down so something must be running out of control in the back.

Yeah, the slow down really sucks :/
Weird because other 3DS games handle it so well and this one doesn't. In any battle with more than 2 Pokémon it's also in 2D cuz that would ave probably went even slower

Retro games, Modern games, all AWESOME!!!
I'm guessing because they were up against a dead line for the release they decided to not use 3d and we see why. The 3d that's there is bad anyways and ruins the battles frame rate so is might as well never been put in! Really disappointed with that!! I say go all out or not at all. Its not like better looking games have had this problem.

If I was only ever able to have Monster Hunter and EO games in the future, I would be a happy man.
