AR 'mon battles does sound nice. The Day Care experience is actually a great idea. Similar to the Pokéwalker but better. A few things I can think of:
Steps in real life not only giving experience, but going towards hatching eggs.
More than one save file. (Never going to happen, but it'd be nice.)
A shop to spend play coins in. (Stuff like Rare Candies, Vitamins, special Poké Balls. Hopefully would have limit to how much can be bought each day.)
Ability to pick the gender of hatched Pokémon. (Sounds weird, but it'd be useful.)
PLAY COINS! THAT'S THE ONE I FORGOT! well ya know what they say great minds think alike! also the egg idea would be a nice touch, although i think choosing eggs gender wouldn't work to well.

@Shadow: ...Wat? Anyways, hoping for full 3D graphic battles...moving sprites was awesome in B/W, now take it a step further. Also, assuming this is Pokemon Grey, give Kyreum (however you spell it) his own theme. Gym Leader rematches, the ability to somehow rebattle Ghetsis and N. Bring back the Battle Facilities, I miss the Arcade. And last, put in more Rotational/Triple battles. >_>
I dunno.. to me full 3d graphics battles would ruin it for me.. I like the art style of 2d better. Some stuff I think would be cool is to actually be able to go back to a former region like you could in g/s and hg/ss. Another thing I kind of want is have updates which include new pokemon (not sure how well this would work)..

I want all the regions in one game. It could be called 'Pokemon 3D World' or something...
this, totally this, also, I want better resolution on the sprites, I absolutely HATE B/Ws sprites, I don't care that they move, Gen IV had WAY better sprites (one of the many reasons I consider HG/SS the best pokemon games to date)
I think that it would be cool to add some way to explore with friends. they started this with the dream land but i think it would be even more fun if when you got close enough to the other ds you would see the other person (like pokemon pearl and the underground world) you could choose to go offline if you didnt want someone else in your world. Basically you could walk around and explore and beat people together(You start to fight someone you can send a help message and if the person says yes they get transfered to where you are.) How does it sound?

i like it, but might make some battles to easy and cause players to fall behind or skip ahead if they go to help a more advanced player

I like the Mii idea, that would be a nice touch and now that we got a ground gym (a real one) it's time for a dark gym. Also play coins for items would be cool, I love what was posted with streetpass and spotpass. Also all of regions, but I can settle on two. Though I want to see pokedex 3d graphics applied to battles and have the pokemon actually dodge attacks on screen instead of just saying they missed.

Also more varied locations (besides the standard forest, desert, ice mountain, sea, ect. But really, the best thing would be a pokemon MMO.

Pokémon MMO!!! I agree completely seeing as though the only ones they have are on the PC, and aren't made by Nintendo.

how bout solo mode or multi mode b4 u start ur adventure. playin solo would be like the retro games jus u in the story line, multi would require 2 or more(3 max) protagonists playin thru. the mode will modified the story-line as to which ur playin, multi would be more challengin as to have quests than require more than 1 or 2 person. the use of mii would take it to the nxt lvl tired of lookin like evry1 maybe wen the next one comes out (nt grey) all regions and areas would be accessible (^_^) {in multi u can either meet random ppl or ur friends to tag along wit}
