I own a Wii U and a 2DS. I recently had to return my original 2DS due to a broken circle pad. I just got a new one today and I'm trying to sign into my account but it keeps saying that the Id is on another 2DS. Any ideas on what to do?

You can perform a system transfer from your old one to the new one, and it will essentially make your new one a clone of the original.

You should contact Nintendo, they may be able to help you. I'm afraid there's nothing else we can do here. Good luck.

Sorry, if you were dealing with a company with common sense and respect for their customers this would not be a problem but Nintendoes what others don't.... Let them know how much their policies suck, that's the only way they will ever change (although I sincerely fear Iwata and Reggie may actually enjoy screwing customers over)
