This is something I wonder too. I always use protectors, but I find it nearly impossible to get a completely dust free application. I'm interested in hearing from owners about pros/cons of protectors with the system.
Its not always dust, sometimes its dead skin cells.

Definitely! However if your 3ds isn't new it's best to clean the screens with a suitable chemical similar to what k8smum used. It removes all the finger prints and grit before you apply the protector.
I never use screen protectors. There hard to put on and nearly impoeossible to take off. The thing about me though is that most of the games that I like to play don't use the touch screen much. And even when I play the ones that do, my screen doesn't show them much. So it doesn't bother me. HOWEVER The World Ends With You completely destroyed my DSlite touch screen. But it was worth it lol.

This isn't specifically about the 3DS, but I passed a guy in the train station about a week ago, and he had a regular DS. No exaggeration: The middle 40 percent of the bottom screen was barely visible through all the scratch marks.
Anyway, I always use screen protectors. Screen scratches would really irritate me. And the Hori top-screen protector prevents the circle-pad scuffs and damage from the ridge around the lower screen.
