This has been a bit of an unclear issue up until this point and I want to see if I'm missing out on anything else Nintendo have hinted at. Apologies if there's some kind of forum rule against asking a question like this (I struggle to keep up with all of the different rules on different forums) OR if someone's already started a similar thread that I've missed elsewhere.
So as far as I'm aware, the current indications about a remake have been:
-The mask on the wall of Link's house in A Link Between Worlds. (strongly suggestive)
-Aonuma replying to a questioner by saying they'd get an answer to this question if they played A Link Between Worlds (strongly suggestive, although possibility of bad interpreting)
-The book in Link's house in A Link Between Worlds hero mode. Seemed to be referring to something like the countdown in Majora's Mask (weakly suggestive).
-The skull kid appearing in Smash Bros (weakly suggestive)
-Majora's Mask was the first Zelda game Aonuma directed. He's bound to have an emotional attachment to it and given that we've seen that Nintendo are happy to remake old games in recent times, he'd likely be in favour of it.
How confident can we be that this is happening? It seems quite likely at this point. It doesn't seem very characteristic of Nintendo to tease something like this if it wasn't happening. And of course, there are a lot of good points in their favour: They already have the engine from OoT3D and a lot of reusable assets, they have a company who showed they' could do a great job of remakes AND both of their recent Zelda remakes sold very, very well.
You might want to lower your expectations to having GBA or Snes on VC though even that is unlikely at this point.
OT: There really haven't been any hints that the game is coming but if its not announced at this E3 I don't think it will happen.
Those are very low expectations indeed. I'd prefer to think better of Nintendo than that. There's absolutely no reason they won't do them, especially given that they already had some GBA games.
We haven't heard anything from Grezzo since OOT 3D.
Seems very possible they're working on MM 3D.
Well, Flower Town was made by them (Streetpass Garden), but that could've very easily been a side project.

And what was wrong with the hints I pointed to?
Those hints are more like ester eggs at least that is how I see it.
Grezzo, lol. Anyways they did say they wanted to work on Majora's Mask 3D remake, but they wanted to work on a new Zelda game and release that first. That already happened (A Link Between Worlds), so I'm guessing Majora is up next, but you can never be sure until they say it themselves.

Keep it PG-13-ish.
Haven't they been 'working on Majora's Mask 3D' since Ocarina of Time 3D was first released?
Seriously though, I swear this topic comes up every few months or so. Every announcement, every Zelda game, every Nintendo Direct; someone says Majora's Mask 3D is due soon.

Exact quote:
Aonuma was later asked about a possible Majora’s Mask remake for 3DS after the commercial success the Ocarina of Time remake saw on the handheld earlier this year.
“It’s something I’m asked about often and I assure you that it is something I’ve spoken to Miyamoto about. But recently we released The Legend of Zelda: Ocarina of Time 3D as a remake. We are considering the idea, but it didn’t seem right to launch a remake one after another, so the next Zelda game on 3DS will be original.”
