I bought both versions of FE Fates before realizing that there was a discount, will this mess anything up between the 2 games? They really stressed that you shouldn't buy both. Was this just for the discount? Or will it mess stuff up?
Not at all. You can buy the other game as DLC at a cheaper price rather than buying a second physical copy, but you can own and play both versions on the same console without any issues.
I intend to buy both versions separately as well. For the extra money, the second storyline won't be locked to a single 3DS console, I'll have a tangible copy with lovely cover art, and I'll be able to try out multiplayer mode between the two versions. All that is worth the additional asking price IMO.
