The second game in a Nintendo series is often hated and not favored to the original (Super Mario Bros. 2, Super Mario Sunshine, Zelda 2, Zelda: Majora's Mask, Metroid 2, Metroid Prime 2), while the third game is often lauded with critical acclaim? (Super Mario Bros. 3, Super Mario Galaxy, Zelda: Link to the Past, Zelda: Twilight Princess, Super Metroid, Metroid Prime 3). So, according to this method, will Super Mario Galaxy 2 be bad?
Pikmin 2, Mario Kart 64, and Starfox 64 were much better second games (over the first installments) in their series so I'm guessing the answer is no. The third Starfox is actually considered the hated one (Starfox Adventures).

Will since every game you listed is really good (most of them better than their predecessors), no, I don't think SMG2 will be bad. Also, if you are considering Super Mario Sunshine the sequel to Super Mario 64, and Super Mario Galaxy the sequel to Super Mario Sunshine, then Super Mario Galaxy would have to be considered the 4th, not 2nd, in its respective series.
Personally, I always liked Super Mario Bros. 2 more than the original. And I guess, because I only played Super Mario 64 during visiting hours, I kinda liked Super Mario Sunshine a bit more than SM64, because I've had more experience with SMS. Also, I think Zelda II: The Adventures of Link is far superior to the original NES The Legend of Zelda, though that's my opinion.

Melee Star Fox 64 All of these games were the second in the series and, IMO, better than the first.
The third installment in the 3D Zelda series is Wind Waker, not Twilight Princess, but either way you're right. Except Animal Crossing: City Folk is the third game in the AC series, and it's not very well regarded.

I've never played Advance Wars 2, F-Zero X, or Sports Resort, so I'll take your word for it. The second Paper Mario, you're right, that one was better than the first, I forgot about that. But Pokemon Gold/Silver/Crystal, eh, it's always seemed to me that the only truly great Pokemon game was the original Red/Blue and the one's that followed it were just more of the same/miking the cash cow, they might of improved the formula and graphics a bit but it always feels like the same game when it comes to the main Pokemon RPG's rather than a real advancement of the series, to me anyway.

The main Pokemon series took a downhill after GSC. Yes, the 1st generation was great, but the 2nd was vastly superior. It had a whole new generation of Pokemon and you could also visit and play through Kanto (the region of the 1st generation). After GSC people started complaining that there were too much Pokemon and that they were uninspired.
