Galaxy 1 had a lot better story and atmosphere. Galaxy 2 had better gameplay. I'll go for 1.

Galaxy 2 is better, if only for the whole Luigi debacle of the first one.

I didn't especially like the hub world in Galaxy (SM64 and Sunshine are ok, but I want a mushroom kingdom hubworld)

And who plays a Mario game for the story really? I thought the story in 1 was merely passable, but its not really an issue; its a Mario game, I knew what was going to happen.

On the thought of throwback levels, I'd like to see a best of Mario game.

For me it's Super Mario Galaxy 2. The original game did almost everything perfectly, but SMG2 pushed all of the original's quality to that perfection point. I also think it has to do with the feel of each game. The first Mario Galaxy felt much like a traditional 3D Mario title. Mario Galaxy 2 felt like the combination of the Galaxy formula with an older 2D Mario game.

EDIT: I think I should explain a bit more about a traditional 3D Mario game. Traditional 3D Mario games always felt like they were trying something new and they were; Super Mario 64 was trying to have Mario move smoothly in a 3D world, Mario Sunshine was trying the F.L.U.D.D. water jetpack, and Mario Galaxy was trying planetary gravity. I feel that because of this traditional 3D Mario games can never really be given a chance to show how crazy their ideas can get. The older 2D Mario games (specifically 3 and World) already were familiar with a majority of their gameplay and because of it they cold focus more stretching the limits of said gameplay. I feel that Galaxy 2 was in that position to really show us gamers what was completely capable of the gravity mechanics.
