and keep in mind last year was my first time playing the game on 3DS so I have no Nostalgia bias. Skyward Sword is good, but Ocarina's pacing, story, and music is better.
If I'm forced to chose between just those two, Skyward Sword.
However, Majora's Mask is my favorite Zelda. Skyward Sword is a very, very close second. Ocarina of Time is third. I could go on for hours (or rather, pages) ranking Zelda games from favorite to least favorite, but I don't want to waste your time.

This x10000000. Skyward Sword isn't a BAD game. It's just not that great, and hardly deserves the acclaim it's received.

This. Twilight Princess had something that Skyward Sword lacked: an actual overworld filled with stuff to explore. Skyward Sword is extremely linear, with lots of tedious backtracking to the same 4 areas (Eldin, Faron, Lanayru, Skyloft). At least you could explore freely in Twilight Princess. And the enemies in TP were more sinister and threatening, especially the Twilight monsters.
One thing Skyward Sword has over Twilight Princess (besides accurate motion controls): The dungeons are brilliant, just look at the Lanayru Mining Facility (or whatever it's called). That is by far one of the most impressive dungeons of any Zelda game.
I will say the dungeons were very clever in Skyward Sword. But it's still a flawed game in many other aspects. I'd say my biggest complaint is the lack of variety in enemies and bosses. A big majority of the enemies in SS are merely recolours of the same enemies (specifically bokoblins). And while yes it's true there are recolours in the other games as well, they weren't nearly as frequent and prominent.
And then there's the bosses. How many times did you have to fight The Imprisoned? Like, 4? And how many times did it feel different? Yeah. And then you also fought Molderach, Stalmaster, and that pirate robot thing at least twice each. And none of the bosses felt epic (except Ganon), not even the silly Monsters Inc. looking thing on the ship. You also have to run through some of the temples a second time (with very minor changes).
And as TendBoy already said, there's no sense of exploration. Aside from Fi literally spelling EVERYTHING out for you like you're a brain damaged goldfish, there actually isn't much to discover. The 4 worlds are very linear and feel almost like a 3D Mario stage than a Zelda environment, and the Sky is a lifeless, empty void. People complained that the Great Sea was dull, but at least it had enemies and, ya know, islands with actual stuff on them (not just a chest sitting in the center).
But it's not all bad. The improvements to movement (lol) were a welcome addition, and the upgradable equipment was awesome. I also really enjoyed the story, although the thing near the end with Fi was stupid and cliche.
