I hate water levels. With a passion. So, my least favorite are Wet Dry world, the bowser water level thing, and Tiny Huge island. I like all the rest, for the most part.

I definitely disliked the water levels. They were very well designed, but the awkwardness of the early 3D-era swimming really made some parts annoying.
Rainbow ride was annoying in that it was hard, but i actually liked that about it.
And i always loved any of the Red Coin stars. Whenever i play through the game, i usually go for those as soon as they can all be collected in a level.
Pretty much everything else would rank as my "favorites", i guess!

Least Favorite:
Jolly Roger Bay (The thing I hated about this one is that there's only 99 coins out of 100, at least through the particular star I chose.) Lethal Lava Land Shifting Sand Land

likes: All Bowser courses (the music kicks so much ass), shifting sand land, wet dry world, bomb omb mountain, Big Boo's haunt, hazy Maze, Dire Dire Docks.
Gosh, so many likes: Hazy Maze, the Volcano level, Cool Cool Mountain, Jolly Roger Bay, Wet Dry World (I liked the water levels), and all the Bowser levels are awesome.
Dislikes: Tick Tock Clock, Dire Dire Docks (not that bad, just not that great either), Rainbow Ride was also annoying.

I love all of the courses in Super Mario 64! My all time favorites are the water areas; Joly Roger Bay & Dire Dire Docks! It's bwecause of the SWEET & INFECTIOUS music that gets stuck in your head! If I have to nit pick though; it be when you're so close to doing something & then fall to your doom in Tic Toc Clock & Rainbow Ride LOL!
