Final Fantasy (and most JRPGs in general). I have almost never been able to enjoy these kinds of games, and believe me I've tried plenty of them. People usually go on about the story when talking about how good these games are, but if a story was all I wanted I would go watch a movie or read a book.
I just never could get into the Metroid Prime series and that really bugged me. I love the 2d games but once it became a First Person "Adventure" game (I wish Nintendo would just admit it's a Shooter with a bit of exploration) it lost all of it's charm. When I can't see the avatar, then it becomes a generic FPS. You might be playing as Samus, but without seeing her, you aren't. (It's like when I ask people why they like Master Chief from Halo and they say he looks cool. All you see while playing is a gun so I don't get why they design awesome looking characters for FPS when you don't see them except for cutscenes.)
I bet if they did like Oblivion did and allowed me to play in 3rd person I'd like it more. You could even force 1st person perspective when needed for puzzles but as it is I just felt that the game sucked even though I know it didn't.

Super Smash Bros. Games (just button-mashing to me) Animal Crossing City Folk (YAWN) M+ Rated games (congrats, you blew a guy's head off... moving on...) Pikmin (just couldn't keep my interest) Little King's Story (Yes, it was unique, and Yes, the visuals were amazing, but again, it couldn't keep my interest. Maybe I'll try it again sometime, since i can borrow it for free from my library)
And I'm still trying really hard to get into the zelda games, but I think I'm more of a mario gamer...
Just remembered another one: The Battlefield series(I tried really hard to like them, and I'll admit I never got a good game with a lot of people, but for the most part, they bored me to tears. Battlefield 2142 was okay when I had a good team, but it still wasn't all that exciting)
I never really liked Viewtiful Joe, for some reason. I don't know why. It was very reminiscent of those old-school arcade-style games, but I never liked it. Final Fantasy VIII never captured me the way any of the others did. I know a lot of people think FFVIII is the best of the series, but I just never got into it. And, while I can't say I "disliked" Mario Galaxy, I was disappointed by it.
Pikmin (huge letdown for me) Super Smash Bros. games Zelda: Twilight Princess GTA 3 and Vice City Any Wario game really. Never could get into them. Lost Winds. (Very disappointed despite the huge hype)
The only ones I can come up with at the moment are the GTA games. Seriously, I never do anything wrong and yet the cops comes and shoots me It's stoopid. I never saw the appeal of such "realistic" sandbox games anyway.
