Since Nintendo confirmed a few days ago that there still unannounced Wii U/3DS Games. do you think NES Remix 3 is one of those?

Don't expect too much. Maybe Project Guard is one of those games, other games will likely be indie games and such. I don't think they specifically mentioned Nintendo developed games.

The way that WSJ tweet was formed, I can see no other explanation that there is a Nintendo retail title, if the tweet is indeed correct. If the reason for the software titles are "to promote both Wii U and 3DS during the year-end holiday season", an eShop-only title will not sell hardware units. That Nintendo would use a 3rd party title to promote the Wii U for the holiday season is unrealistic. An unannounced Nintendo title would also make sense based on what Iwata and Miyamoto said on the investor relations meeting 3 months ago.
However, the currently available official English translations from the recent IR meeting has no mentions of any unreleased titles. It currently only says things like: "For Wii U, by maintaining the attention level of Super Mario Maker and Splatoon, which both got off to good starts, we will strive to further expand sales towards the year-end sales season. In addition, we will release new titles such as Animal Crossing: amiibo Festival, Mario Tennis: Ultra Smash and Star Fox Zero sequentially.", which was pre-translated. I'm not sure when Kimishima said the thing in the tweet, since the live transcripts aren't translated yet.
Regarding OP's software title suggestion, I personally think a SNES Remix title would be a more efficient way to market Wii U systems, since a 3rd Remix would add nothing in marketing value. But to promote a Remix title at the same time as Mario Maker is heavily marketed seems unbalanced.
There aren't any games left for a NES Remix 3 unless they really scrape the bottom of the barrel. I believe NES Remix is generally an advertisement for the Virtual Console since all the games can be downloaded as Virtual Console games. I don't think Nintendo will be making a third-party special with Capcom, Konami, Namco and other companies games on it.
A SNES Remix is the way forward if they wish to continue the series.

The only way they do NES Remix 3 is if it is completely all new challenges, but using a mix of games from the first 2, no repeated challenges whatsoever. There isn't enough worthwhile games to carry a 3rd without going 3rd party.
NES Remix 3...rd party. I would love to see Mario and Mega Man jumbled together.
Jumping past SNES Remix, what I really want to see is N64 Remix. But that would take a lot more effort to 'remix' and I doubt it will ever happen.

NES Remix 3 could happen, but it would pretty much require 3rd party games to be added into the mix. Capcom I'm sure would be more than willing to cooperate. Square Enix and Konami on the other hand could be far more stingy.
As far as 1st party games go, they do have Mysterious Murasame Castle and Earthbound Beginnings to draw from. Maybe Disney would be willing to let them use games like Ducktales.
I doubt it, otherwise they would not have released physical retail versions of NES Remix for Wii U and 3DS.
Game Boy Remix is a possibility though SNES or N64 Remix would be far more likely, though I would imagine that such games would be considered for the next generation of Nintendo consoles.

I disagree there are no games left for Nes Remix 3* but I don't see it happening.
*off the top of my head there's Duck Hunt, Startropics 1 & 2, Earthbound Beginnings, Yoshi's Cookie, Mach Rider, The R.O.B. games, Yoshi, Murasame Castle etc.
