To an extent, yes, but they aren't going to go out of their way to deny linked accounts if they can. DS wasn't link enabled, DSi wasn't link enabled(besides Club Nintendo). There were games that still did cross-play, just not very many. Was there a single game that could have been linked besides Pokemon? Even Maboshi's Arcade let you download play a DS version of the game which wasn't available any other way...
In conclusion, their systems are finally on the same page for the most part. Wii and DS are last gen now. 3DS and Wii U are capable machines that have more reason to be link enabled.
Game purchases on the Wii U are linked to your NNID. An account you can use to use MiiVerse even when not on the Wii U and check your purchases if you're a Premium Wii U owner. They have also stated that the NNID is intended to be cross platform which makes sense given the Nintendo Network logo is now on 3DS game boxes.
I think it's inevitable. That said I wouldn't assume that they'll suddenly let you download NES games for "free" if you have them on another platform. They might but they probably won't. They probably won't let you have your NNID on multiple similar consoles at the same time either. At most it'll be smart enough to give you a discounted price or some random deal. Something like "you own OoT on the Wii U VC? Cool, for you OoT3D is 20% off". They do this within the Wii U eShop already.

I hope they eventually do so. It's freaking insane not to offer linked accounts in this day and age, and Nintendo's datedness here is really holding them back.
With E3 coming up, anything's possible. @FonistofCruxis You can actually reclaim downloads like that if you call Nintendo and have a working club nintendo account linked to your 3DS. They will refund up to $200.
Club Nintendo isn't available where i live... What am I supposed to do?

If they did, then what would happen in cases where games have already been purchased on both systems? Refunds? I doubt it. To be honest it would be great, but Nintendo have no reason to do it. I'd be content with them not tying downloads to a single system though; nice to know my purchases are actually safe past my one 3DS.

makes financial sense for Nintendo, sure. But what about their consumers? We can speculate why Wii U sales are down and there are definitely a variety of true answers. Perhaps something like having to buy multiple copies of the same VC game to play it on a different system is another reason why? It's definitely a turn-off for me.
they can get $350 from me if they prove I can save $10 here and there down the road.
