For me personally, it's the Wii U Pro Controller, which I think is a very solid controller overall despite some small gripes.
I used to be very much gamepad only, but since purchasing the Pro Controller for DKC: Tropical Freeze, it's fallen out of favor, although I'll admit it's well thought out in regards to ergonomics given it's overall size.
I have yet to touch the Wiimotes outside of playing Skyward Sword for a bit in early 2012.
Unless I'm playing multiplayer and need to use a Wiimote, I always use the Gamepad (which the exception of Pikmin 3, which I use Nunchuck controls with the Gamepad as the map)
Its been fine for me so far, but I might get a Pro Controller at some point for Mario Kart.
Aside from using Wiimotes for multiplayer and Wii games, I only use the Gamepad. Of course, I haven't bought a Pro controller yet, so that could change if I ever pick one up.

I think the Dualshock 4 is a tad bit better, but the pro controller is for the most part a very solid, if not underrated piece of kit......the joystick layout is also a non issue for me. I like it, pissed that Sonic Lost World does not support it.
Most of the time I'm playing off-TV and when I'm not I'm almost always still using the GamePad. Exception being Wii Sports Club and occasionally swapping to the Pro when the battery runs low. Although I assume this will change once Kart is out.

Usually the gamepad for most games. For CoD, I usually prefer the pro controller, but sometimes use the Wii remote/nunchuck and also the gamepad(usually in multiplayer for off tv play). I used to use the pro controller for MH3U, but I'm starting to switch to the gamepad because it is easier when using headphones/mic. For most other games I just use the gamepad.
Depends on the game. If I'm playing Pikmin, then the wiimote+nunchuk and gamepad for map. If I'm playing DKC:TF, I use the pro controller. I use the Wii U gamepad for WWHD, MH3U, Rayman Legends, VC titles (Off-TV Play), and etc. So I guess I mostly use the gamepad unless a different controller works better for a game.
Games like Monster Hunter and for the most part, 3D World, I just go with the Pro Controller (kinda wished Rayman Legends allowed this for single player. >.> ). Wind Waker and Pikmin 3 I go with the Pad.

I use the pro controller whenever possible but I do use the gamepad a lot for off tv play. The gamepad is nice but it isn't the most comfortable controller to use.
In the rare occasion I'll use the Wii remote/nunchuck combo (Pikmin 3) and for some games I'll use a controller in conjunction with the Gamepad as a inventory management screen (Wind Waker HD, Monster Hunter, Pikmin).
