So I'm gonna say Astro Boy: Omega Factor, as that game will probably never be re-released ever and the initial eBay price I saw was above a GBA game price from over a decade ago.

I got this for $10 back in like, 2010, and it's gone up quite a bit. (Half Price Books; they had Lunar 2 for $35 back then, which is how much my sister got the guide from them for, funny enough) I have a feeling this will become one of the most valuable GBA games, as TONS of people passed it up when it first came out. Heck, I only got it because Nintendo Power mentioned how great it was.

To be fair, if you're looking up GBA or DS games, the cheapest options are usually bootlegs and/or non-English imports.
So I hear Pokemon HeartGold/SoulSilver have become expensive even for Pokemon standards. (expensive common game)
RIP my PokeWalker I loaned out and was not returned, with my otherwise complete HG.
I don't think I need to question if that would be costly to replace at this point.
@KingMike Yeah, there have been a few times I let some golden opportunity like that pass me by as well.
Mainly with books, though. I put off purchasing a Thomas Ligotti book once because I wanted to get something else at the time. The price then proceeded to skyrocket from $25 to something like $150+ on the used market.

It's probably not a rare game but it looks like prices have caught that I should regret not purchasing Light Crusader for Genesis for like $10 sealed. That was just sitting in a store for years before someone else bought it (in the years people were praising Genesis prices for being so cheap). Now it looks like it's approaching that loose.

I got Sonic 1 for $3 instead of Bloodlines for $5 years ago... That's been a sore spot for me for years.
I think my most rare Game is the Japanese Pokémon Trading Card Game 2 for the Game Boy Color, complete with Box, Manual and 2 Trading Cards that came with it.
I guess my recently bought copy of Terranigma for SNES.
Though I like to think it's my Japanese, factory sealed, in-company distributed copy of Ace Combat 5 signed by Kazutoki Kono.
Probably also would have been my American Limited Edition of Hyperdimension Neptunia Mk 2 for PS3 that was sealed for many years until a friend convinced me to open it up even though I bought the enhanced Vita version.
At least I got enjoy the extra swag but it still "hurts" a wee bit.
Now I try to open up every limited edition upon receipt.
I forgot the 25th anniversary of a certain expensive piece of 8-bit Nintendo software.
Wanting to avoid paying the ebay rate a few years ago, I bought on yahoo! Japan (when it was like $10-15), and with proxy and shipping fees ended up still paying about the then-ebay rate (like $55 I think).
Now it looks to be about an $80 game.

I wanted to get a copy with EVERYTHING. (The Omake box) Almost paid $120, but found a cheaper one on Amazon.
