The only things that come to mind to me are Shinsekai: into the Depths (which is on Switch) or the old Ecco the Dolphin games (Genesis/MD games that may be on NSO).

I never minded water levels to be honest. Some of them are even among my favorites.
Water Land is my second favorite land in Super Mario Bros 3 (after Sky Land), and Bubble Man in Mega Man 2 and Star Man in Mega Man 5 (technically a space level but has the same kind of physics water levels use) are among my favorite 2D stages ever. They change up the gameplay for a bit and I like them for that reason.
Edit: I have much more trouble with ice levels, come to think of it.
Song of the Deep Is a 2d Metroidvania entirely under water and you play a fish man’s daughter trying to rescue her father are the only 2 I can think off
Thunderjaws I recall was mostly under water. There was a level in a underwater base with woman getting turned into lizard woman..
Sky blazer Snes stage 3 is all underwater and plays much like Mario
